Neural Collective Entity Linking
Entity Linking aims to link entity mentions in texts to knowledge bases, and
neural models have achieved recent success in this task. However, most existing
methods rely on local contexts to resolve entities independently, which may
usually fail due to the data sparsity of local information. To address this
issue, we propose a novel neural model for collective entity linking, named as
NCEL. NCEL applies Graph Convolutional Network to integrate both local
contextual features and global coherence information for entity linking. To
improve the computation efficiency, we approximately perform graph convolution
on a subgraph of adjacent entity mentions instead of those in the entire text.
We further introduce an attention scheme to improve the robustness of NCEL to
data noise and train the model on Wikipedia hyperlinks to avoid overfitting and
domain bias. In experiments, we evaluate NCEL on five publicly available
datasets to verify the linking performance as well as generalization ability.
We also conduct an extensive analysis of time complexity, the impact of key
modules, and qualitative results, which demonstrate the effectiveness and

Knowledge-rich Image Gist Understanding Beyond Literal Meaning
We investigate the problem of understanding the message (gist) conveyed by
images and their captions as found, for instance, on websites or news articles.
To this end, we propose a methodology to capture the meaning of image-caption
pairs on the basis of large amounts of machine-readable knowledge that has
previously been shown to be highly effective for text understanding. Our method
identifies the connotation of objects beyond their denotation: where most
approaches to image understanding focus on the denotation of objects, i.e.,
their literal meaning, our work addresses the identification of connotations,
i.e., iconic meanings of objects, to understand the message of images. We view
image understanding as the task of representing an image-caption pair on the
basis of a wide-coverage vocabulary of concepts such as the one provided by
Wikipedia, and cast gist detection as a concept-ranking problem with
image-caption pairs as queries. To enable a thorough investigation of the
problem of gist understanding, we produce a gold standard of over 300
image-caption pairs and over 8,000 gist annotations covering a wide variety of
topics at different levels of abstraction. We use this dataset to
experimentally benchmark the contribution of signals from heterogeneous
sources, namely image and text. The best result with a Mean Average Precision
(MAP) of 0.69 indicate that by combining both dimensions we are able to better
understand the meaning of our image-caption pairs than when using language or
vision information alone. We test the robustness of our gist detection approach
when receiving automatically generated input, i.e., using automatically
generated image tags or generated captions, and prove the feasibility of an
end-to-end automated process
A Factor Graph Approach to Automated GO Annotation
As volume of genomic data grows, computational methods become essential for providing a first glimpse onto gene annotations. Automated Gene Ontology (GO) annotation methods based on hierarchical ensemble classification techniques are particularly interesting when interpretability of annotation results is a main concern. In these methods, raw GO-term predictions computed by base binary classifiers are leveraged by checking the consistency of predefined GO relationships. Both formal leveraging strategies, with main focus on annotation precision, and heuristic alternatives, with main focus on scalability issues, have been described in literature. In this contribution, a factor graph approach to the hierarchical ensemble formulation of the automated GO annotation problem is presented. In this formal framework, a core factor graph is first built based on the GO structure and then enriched to take into account the noisy nature of GO-term predictions. Hence, starting from raw GO-term predictions, an iterative message passing algorithm between nodes of the factor graph is used to compute marginal probabilities of target GO-terms. Evaluations on Saccharomyces cerevisiae, Arabidopsis thaliana and Drosophila melanogaster protein sequences from the GO Molecular Function domain showed significant improvements over competing approaches, even when protein sequences were naively characterized by their physicochemical and secondary structure properties or when loose noisy annotation datasets were considered. Based on these promising results and using Arabidopsis thaliana annotation data, we extend our approach to the identification of most promising molecular function annotations for a set of proteins of unknown function in Solanum lycopersicum.Fil: Spetale, Flavio Ezequiel.
