    Maximum st-flow in directed planar graphs via shortest paths

    Minimum cuts have been closely related to shortest paths in planar graphs via planar duality - so long as the graphs are undirected. Even maximum flows are closely related to shortest paths for the same reason - so long as the source and the sink are on a common face. In this paper, we give a correspondence between maximum flows and shortest paths via duality in directed planar graphs with no constraints on the source and sink. We believe this a promising avenue for developing algorithms that are more practical than the current asymptotically best algorithms for maximum st-flow.Comment: 20 pages, 4 figures.     Synteny Paths for Assembly Graphs Comparison

    Despite the recent developments of long-read sequencing technologies, it is still difficult to produce complete assemblies of eukaryotic genomes in an automated fashion. Genome assembly software typically output assembled fragments (contigs) along with assembly graphs, that encode all possible layouts of these contigs. Graph representation of the assembled genome can be useful for gene discovery, haplotyping, structural variations analysis and other applications. To facilitate the development of new graph-based approaches, it is important to develop algorithms for comparison and evaluation of assembly graphs produced by different software. In this work, we introduce synteny paths: maximal paths of homologous sequence between the compared assembly graphs. We describe Asgan - an algorithm for efficient synteny paths decomposition, and use it to evaluate assembly graphs of various bacterial assemblies produced by different approaches. We then apply Asgan to discover structural variations between the assemblies of 15 Drosophila genomes, and show that synteny paths are robust to contig fragmentation.     Exploiting structure to cope with NP-hard graph problems: Polynomial and exponential time exact algorithms

    An ideal algorithm for solving a particular problem always finds an optimal solution, finds such a solution for every possible instance, and finds it in polynomial time. When dealing with NP-hard problems, algorithms can only be expected to possess at most two out of these three desirable properties. All algorithms presented in this thesis are exact algorithms, which means that they always find an optimal solution. Demanding the solution to be optimal means that other concessions have to be made when designing an exact algorithm for an NP-hard problem: we either have to impose restrictions on the instances of the problem in order to achieve a polynomial time complexity, or we have to abandon the requirement that the worst-case running time has to be polynomial. In some cases, when the problem under consideration remains NP-hard on restricted input, we are even forced to do both. Most of the problems studied in this thesis deal with partitioning the vertex set of a given graph. In the other problems the task is to find certain types of paths and cycles in graphs. The problems all have in common that they are NP-hard on general graphs. We present several polynomial time algorithms for solving restrictions of these problems to specific graph classes, in particular graphs without long induced paths, chordal graphs and claw-free graphs. For problems that remain NP-hard even on restricted input we present exact exponential time algorithms. In the design of each of our algorithms, structural graph properties have been heavily exploited. Apart from using existing structural results, we prove new structural properties of certain types of graphs in order to obtain our algorithmic results

    (1 + )-Approximate shortest paths in dynamic streams

    Computing approximate shortest paths in the dynamic streaming setting is a fundamental challenge that has been intensively studied. Currently existing solutions for this problem either build a sparse multiplicative spanner of the input graph and compute shortest paths in the spanner offline, or compute an exact single source BFS tree. Solutions of the first type are doomed to incur a stretch-space tradeoff of 2−1 versus n1+1/, for an integer parameter . (In fact, existing solutions also incur an extra factor of 1 + in the stretch for weighted graphs, and an additional factor of logO(1) n in the space.) The only existing solution of the second type uses n1/2−O(1/) passes over the stream (for space O(n1+1/)), and applies only to unweighted graphs. In this paper we show that (1+)-approximate single-source shortest paths can be computed with ˜O (n1+1/) space using just constantly many passes in unweighted graphs, and polylogarithmically many passes in weighted graphs. Moreover, the same result applies for multi-source shortest paths, as long as the number of sources is O(n1/). We achieve these results by devising efficient dynamic streaming constructions of (1 + , )-spanners and hopsets. On our way to these results, we also devise a new dynamic streaming algorithm for the 1-sparse recovery problem.     Readable semi-automatic formal proofs of Depth-First Search in graphs using Why3

    Quite often formal proofs are not published in conferences or journal articles, because formal proofs are usually too long. A typical article states the ability of having implemented a formal proof, but the proof itself is often sketched in terms of a natural language. At best, some formal lemmas and definitions are stated. Can we do better ? We try here to publish the details of a formal proof of the white-paths theorem about depth-first search in graphs. We use Why3 as the proving platform, because Why3 uses first-order logic augmented with inductive definitions of predicates and because Why3 makes possible to delegate bits of proofs to on-the-shelf automatic provers at same time as Why3 provides interfaces with interactive proof checkers such that Coq, PVS or Isabelle. Algorithms on graphs are also a good testbed since graphs are combinatorial structures whose algebraic properties are not fully obvious. Depth-first search may look over-simple, but it is the first step of the construction of a library of readable formal proofs for more complex algorithms on graphs with more realistic data structures

    Computing Vertex-Disjoint Paths in Large Graphs Using MAOs

    We consider the problem of computing k in N internally vertex-disjoint paths between special vertex pairs of simple connected graphs. For general vertex pairs, the best deterministic time bound is, since 42 years, O(min{k,sqrt{n}}m) for each pair by using traditional flow-based methods. The restriction of our vertex pairs comes from the machinery of maximal adjacency orderings (MAOs). Henzinger showed for every MAO and every 1 <= k <= delta (where delta is the minimum degree of the graph) the existence of k internally vertex-disjoint paths between every pair of the last delta-k+2 vertices of this MAO. Later, Nagamochi generalized this result by using the machinery of mixed connectivity. Both results are however inherently non-constructive. We present the first algorithm that computes these k internally vertex-disjoint paths in linear time O(m), which improves the previously best time O(min{k,sqrt{n}}m). Due to the linear running time, this algorithm is suitable for large graphs. The algorithm is simple, works directly on the MAO structure, and completes a long history of purely existential proofs with a constructive method. We extend our algorithm to compute several other path systems and discuss its impact for certifying algorithms
