Design of new algorithms for gene network reconstruction applied to in silico modeling of biomedical data

The success of current therapies is limited because persistent diseases are frequently treated based on their symptoms rather than the underlying cause of the disease. Therefore, biomedical research is experiencing a technology-driven shift to data-driven holistic approaches to better characterize the molecular mechanisms causing disease. Using omics data as an input, emerging disciplines like network biology attempt to model the relationships between biomolecules. To this effect, gene co- expression networks arise as a promising tool for deciphering the relationships between genes in large transcriptomic datasets. However, because of their low specificity and high false positive rate, they demonstrate a limited capacity to retrieve the disrupted mechanisms that lead to disease onset, progression, and maintenance. Within the context of statistical modeling, we dove deeper into the reconstruction of gene co-expression networks with the specific goal of discovering disease-specific features directly from expression data. Using ensemble techniques, which combine the results of various metrics, we were able to more precisely capture biologically significant relationships between genes. We were able to find de novo potential disease-specific features with the help of prior biological knowledge and the development of new network inference techniques.
Through our different approaches, we analyzed large gene sets across multiple samples and used gene expression as a surrogate marker for the inherent biological processes, reconstructing robust gene co-expression networks that are simple to explore. By mining disease-specific gene co-expression networks we come up with a useful framework for identifying new omics-phenotype associations from conditional expression datasets.In this sense, understanding diseases from the perspective of biological network perturbations will improve personalized medicine, impacting rational biomarker discovery, patient stratification and drug design, and ultimately leading to more targeted therapies.Universidad Pablo de Olavide de Sevilla. Multi-objective resource optimization in space-aerial-ground-sea integrated networks
Space-air-ground-sea integrated (SAGSI) networks are envisioned to connect satellite, aerial, ground,
and sea networks to provide connectivity everywhere and all the time in sixth-generation (6G) networks. However, the success of SAGSI networks is constrained by several challenges including
resource optimization when the users have diverse requirements and applications. We present a
comprehensive review of SAGSI networks from a resource optimization perspective. We discuss
use case scenarios and possible applications of SAGSI networks. The resource optimization discussion considers the challenges associated with SAGSI networks. In our review, we categorized
resource optimization techniques based on throughput and capacity maximization, delay minimization, energy consumption, task offloading, task scheduling, resource allocation or utilization,
network operation cost, outage probability, and the average age of information, joint optimization (data rate difference, storage or caching, CPU cycle frequency), the overall performance of
network and performance degradation, software-defined networking, and intelligent surveillance
and relay communication. We then formulate a mathematical framework for maximizing energy
efficiency, resource utilization, and user association. We optimize user association while satisfying
the constraints of transmit power, data rate, and user association with priority. The binary decision
variable is used to associate users with system resources. Since the decision variable is binary and
constraints are linear, the formulated problem is a binary linear programming problem. Based on
our formulated framework, we simulate and analyze the performance of three different algorithms
(branch and bound algorithm, interior point method, and barrier simplex algorithm) and compare
the results. Simulation results show that the branch and bound algorithm shows the best results,
so this is our benchmark algorithm. The complexity of branch and bound increases exponentially
as the number of users and stations increases in the SAGSI network. We got comparable results
for the interior point method and barrier simplex algorithm to the benchmark algorithm with low
complexity. Finally, we discuss future research directions and challenges of resource optimization
in SAGSI networks
Perception Intelligence Integrated Vehicle-to-Vehicle Optical Camera Communication.
Ubiquitous usage of cameras and LEDs in modern road and aerial vehicles open up endless opportunities for novel applications in intelligent machine navigation, communication, and networking. To this end, in this thesis work, we hypothesize the benefit of dual-mode usage of vehicular built-in cameras through novel machine perception capabilities combined with optical camera communication (OCC). Current key conception of understanding a line-of-sight (LOS) scenery is from the aspect of object, event, and road situation detection. However, the idea of blending the non-line-of-sight (NLOS) information with the LOS information to achieve a see-through vision virtually is new. This improves the assistive driving performance by enabling a machine to see beyond occlusion. Another aspect of OCC in the vehicular setup is to understand the nature of mobility and its impact on the optical communication channel quality. The research questions gathered from both the car-car mobility modelling, and evaluating a working setup of OCC communication channel can also be inherited to aerial vehicular situations like drone-drone OCC. The aim of this thesis is to answer the research questions along these new application domains, particularly, (i) how to enable a virtual see-through perception in the car assisting system that alerts the human driver about the visible and invisible critical driving events to help drive more safely, (ii) how transmitter-receiver cars behaves while in the mobility and the overall channel performance of OCC in motion modality, (iii) how to help rescue lost Unmanned Aerial Vehicles (UAVs) through coordinated localization with fusion of OCC and WiFi, (iv) how to model and simulate an in-field drone swarm operation experience to design and validate UAV coordinated localization for group of positioning distressed drones. In this regard, in this thesis, we present the end-to-end system design, proposed novel algorithms to solve the challenges in applying such a system, and evaluation results through experimentation and/or simulation
Beam scanning by liquid-crystal biasing in a modified SIW structure
A fixed-frequency beam-scanning 1D antenna based on Liquid Crystals (LCs) is designed for application in 2D scanning with lateral alignment. The 2D array environment imposes full decoupling of adjacent 1D antennas, which often conflicts with the LC requirement of DC biasing: the proposed design accommodates both. The LC medium is placed inside a Substrate Integrated Waveguide (SIW) modified to work as a Groove Gap Waveguide, with radiating slots etched on the upper broad wall, that radiates as a Leaky-Wave Antenna (LWA). This allows effective application of the DC bias voltage needed for tuning the LCs. At the same time, the RF field remains laterally confined, enabling the possibility to lay several antennas in parallel and achieve 2D beam scanning. The design is validated by simulation employing the actual properties of a commercial LC medium
Current issues of the management of socio-economic systems in terms of globalization challenges
The authors of the scientific monograph have come to the conclusion that the management of socio-economic systems in the terms of global challenges requires the use of mechanisms to ensure security, optimise the use of resource potential, increase competitiveness, and provide state support to economic entities. Basic research focuses on assessment of economic entities in the terms of global challenges, analysis of the financial system, migration flows, logistics and product exports, territorial development. The research results have been implemented in the different decision-making models in the context of global challenges, strategic planning, financial and food security, education management, information technology and innovation. The results of the study can be used in the developing of directions, programmes and strategies for sustainable development of economic entities and regions, increasing the competitiveness of products and services, decision-making at the level of ministries and agencies that regulate the processes of managing socio-economic systems. The results can also be used by students and young scientists in the educational process and conducting scientific research on the management of socio-economic systems in the terms of global challenges
Towards addressing training data scarcity challenge in emerging radio access networks: a survey and framework
The future of cellular networks is contingent on artificial intelligence (AI) based automation, particularly for radio access network (RAN) operation, optimization, and troubleshooting. To achieve such zero-touch automation, a myriad of AI-based solutions are being proposed in literature to leverage AI for modeling and optimizing network behavior to achieve the zero-touch automation goal. However, to work reliably, AI based automation, requires a deluge of training data. Consequently, the success of the proposed AI solutions is limited by a fundamental challenge faced by cellular network research community: scarcity of the training data. In this paper, we present an extensive review of classic and emerging techniques to address this challenge. We first identify the common data types in RAN and their known use-cases. We then present a taxonomized survey of techniques used in literature to address training data scarcity for various data types. This is followed by a framework to address the training data scarcity. The proposed framework builds on available information and combination of techniques including interpolation, domain-knowledge based, generative adversarial neural networks, transfer learning, autoencoders, fewshot learning, simulators and testbeds. Potential new techniques to enrich scarce data in cellular networks are also proposed, such as by matrix completion theory, and domain knowledge-based techniques leveraging different types of network geometries and network parameters. In addition, an overview of state-of-the art simulators and testbeds is also presented to make readers aware of current and emerging platforms to access real data in order to overcome the data scarcity challenge. The extensive survey of training data scarcity addressing techniques combined with proposed framework to select a suitable technique for given type of data, can assist researchers and network operators in choosing the appropriate methods to overcome the data scarcity challenge in leveraging AI to radio access network automation

Utfordringen er å designe, utvikle og teknisk evaluere en prototyp av en intelligent eCoach som automatisk genererer personlige og evidensbaserte anbefalinger til en bedre livsstil. Den utviklede løsningen er fokusert på forbedring av fysisk aktivitet. Prototypen bruker bærbare medisinske aktivitetssensorer. De innsamlede data blir semantisk representert og kunstig intelligente algoritmer genererer automatisk meningsfulle, personlige og kontekstbaserte anbefalinger for mindre stillesittende tid. Oppgaven bruker den veletablerte designvitenskapelige forskningsmetodikken for å utvikle teoretiske grunnlag og praktiske implementeringer. Generative retrieval-augmented ontologic graph and multi-agent strategies for interpretive large language model-based materials design
Transformer neural networks show promising capabilities, in particular for
uses in materials analysis, design and manufacturing, including their capacity
to work effectively with both human language, symbols, code, and numerical
data. Here we explore the use of large language models (LLMs) as a tool that
can support engineering analysis of materials, applied to retrieving key
information about subject areas, developing research hypotheses, discovery of
mechanistic relationships across disparate areas of knowledge, and writing and
executing simulation codes for active knowledge generation based on physical
ground truths. When used as sets of AI agents with specific features,
capabilities, and instructions, LLMs can provide powerful problem solution
strategies for applications in analysis and design problems. Our experiments
focus on using a fine-tuned model, MechGPT, developed based on training data in
the mechanics of materials domain. We first affirm how finetuning endows LLMs
with reasonable understanding of domain knowledge. However, when queried
outside the context of learned matter, LLMs can have difficulty to recall
correct information. We show how this can be addressed using
retrieval-augmented Ontological Knowledge Graph strategies that discern how the
model understands what concepts are important and how they are related.
Illustrated for a use case of relating distinct areas of knowledge - here,
music and proteins - such strategies can also provide an interpretable graph
structure with rich information at the node, edge and subgraph level. We
discuss nonlinear sampling strategies and agent-based modeling applied to
complex question answering, code generation and execution in the context of
automated force field development from actively learned Density Functional
Theory (DFT) modeling, and data analysis
