Numerical simulation of the stress-strain state of the dental system
We present mathematical models, computational algorithms and software, which
can be used for prediction of results of prosthetic treatment. More interest
issue is biomechanics of the periodontal complex because any prosthesis is
accompanied by a risk of overloading the supporting elements. Such risk can be
avoided by the proper load distribution and prediction of stresses that occur
during the use of dentures. We developed the mathematical model of the
periodontal complex and its software implementation. This model is based on
linear elasticity theory and allows to calculate the stress and strain fields
in periodontal ligament and jawbone. The input parameters for the developed
model can be divided into two groups. The first group of parameters describes
the mechanical properties of periodontal ligament, teeth and jawbone (for
example, elasticity of periodontal ligament etc.). The second group
characterized the geometric properties of objects: the size of the teeth, their
spatial coordinates, the size of periodontal ligament etc. The mechanical
properties are the same for almost all, but the input of geometrical data is
complicated because of their individual characteristics. In this connection, we
develop algorithms and software for processing of images obtained by computed
tomography (CT) scanner and for constructing individual digital model of the
tooth-periodontal ligament-jawbone system of the patient. Integration of models
and algorithms described allows to carry out biomechanical analysis on
three-dimensional digital model and to select prosthesis design.Comment: 19 pages, 9 figure
An image-based modeling framework for patient-specific computational hemodynamics
We present a modeling framework designed for patient-specific computational hemodynamics to be performed in the context of large-scale studies. The framework takes advantage of the integration of image processing, geometric analysis and mesh generation techniques, with an accent on full automation and high-level interaction. Image segmentation is performed using implicit deformable models taking advantage of a novel approach for selective initialization of vascular branches, as well as of a strategy for the segmentation of small vessels. A robust definition of centerlines provides objective geometric criteria for the automation of surface editing and mesh generation. The framework is available as part of an open-source effort, the Vascular Modeling Toolkit, a first step towards the sharing of tools and data which will be necessary for computational hemodynamics to play a role in evidence-based medicine
NiftyNet: a deep-learning platform for medical imaging
Medical image analysis and computer-assisted intervention problems are
increasingly being addressed with deep-learning-based solutions. Established
deep-learning platforms are flexible but do not provide specific functionality
for medical image analysis and adapting them for this application requires
substantial implementation effort. Thus, there has been substantial duplication
of effort and incompatible infrastructure developed across many research
groups. This work presents the open-source NiftyNet platform for deep learning
in medical imaging. The ambition of NiftyNet is to accelerate and simplify the
development of these solutions, and to provide a common mechanism for
disseminating research outputs for the community to use, adapt and build upon.
NiftyNet provides a modular deep-learning pipeline for a range of medical
imaging applications including segmentation, regression, image generation and
representation learning applications. Components of the NiftyNet pipeline
including data loading, data augmentation, network architectures, loss
functions and evaluation metrics are tailored to, and take advantage of, the
idiosyncracies of medical image analysis and computer-assisted intervention.
NiftyNet is built on TensorFlow and supports TensorBoard visualization of 2D
and 3D images and computational graphs by default.
We present 3 illustrative medical image analysis applications built using
NiftyNet: (1) segmentation of multiple abdominal organs from computed
tomography; (2) image regression to predict computed tomography attenuation
maps from brain magnetic resonance images; and (3) generation of simulated
ultrasound images for specified anatomical poses.
NiftyNet enables researchers to rapidly develop and distribute deep learning
solutions for segmentation, regression, image generation and representation

Enabling technology for non-rigid registration during image-guided neurosurgery
In the context of image processing, non-rigid registration is an operation that attempts to align two or more images using spatially varying transformations. Non-rigid registration finds application in medical image processing to account for the deformations in the soft tissues of the imaged organs. During image-guided neurosurgery, non-rigid registration has the potential to assist in locating critical brain structures and improve identification of the tumor boundary. Robust non-rigid registration methods combine estimation of tissue displacement based on image intensities with the spatial regularization using biomechanical models of brain deformation. In practice, the use of such registration methods during neurosurgery is complicated by a number of issues: construction of the biomechanical model used in the registration from the image data, high computational demands of the application, and difficulties in assessing the registration results. In this dissertation we develop methods and tools that address some of these challenges, and provide components essential for the intra-operative application of a previously validated physics-based non-rigid registration method.;First, we study the problem of image-to-mesh conversion, which is required for constructing biomechanical model of the brain used during registration. We develop and analyze a number of methods suitable for solving this problem, and evaluate them using application-specific quantitative metrics. Second, we develop a high-performance implementation of the non-rigid registration algorithm and study the use of geographically distributed Grid resources for speculative registration computations. Using the high-performance implementation running on the remote computing resources we are able to deliver the results of registration within the time constraints of the neurosurgery. Finally, we present a method that estimates local alignment error between the two images of the same subject. We assess the utility of this method using multiple sources of ground truth to evaluate its potential to support speculative computations of non-rigid registration
GiD 2008. 4th Conference on advances and applications of GiD
The extended use of simulation programs has leaned on the advances in user-friendly interfaces and in the capability to generate meshes for any generic complex geometry. More than ten years of development have made Gid grow to become one of the more popular pre ans postprocessing systems at international level. The constant dialogue between the GiD development team and the users has guided the development of giD to cover the pre-post needs of many disciplines in science and engineering. Following gthis philosophy, the biannual GiD Conference has become an important forum for discussion and interchange of experiences among the GiD community. This monograph includes the contributions of the participants to the fourth edition of the GiD Conference held in the island of Ibiza from 8-9 May 2008
Automated design of customized implants
Este artículo muestra un modelo que se postula como capaz para el diseño de un implante craneal personalizado directamente desde el proceso de toma de imágenes médica. La salida de este proceso de diseño se conseguirá en un formato capaz de ser reconocido por el sistema de manufactura. El sistema propuesto se ha creado a partir de la unión de dos prototipos informáticos desarrollados durante la presente investigación, y a través del estudio de las tecnologías relacionadas o circundantes. El núcleo del modelo en la tecnología basada en el conocimiento (KBS), que debe permitir de almacenar y gestionar datos médicos y de diseño para poder aplicar dichos conocimientos durante el proceso de diseño del implante. El objeto de este proyecto es el de obtener una herramienta para mejorar el proceso de diseño, la biocompatibilidad con el paciente y reducir los costes finales, y que pueda ser operado sin necesidad del conocimiento completo de todas sus fases por el usuario.This paper presents a model capable of design a customized cranial implant directly from a medical imaging process, whose output will be a file in a manufacture system recognizable format. The proposed system has been created by linking two computer prototypes developed during the present research and studying the inner and outer related technologies. The core of the model is the KBS (Knowledge Based System) technology, able to store and manage medical data, as well as designer knowledge, in order to use this information in the implant design process. The aim of this project is to obtain a tool to improve the design process, the biocompatibility with patient and reduce final costs, which can be operated without necessity of wide knowledge from the user
A Review of Platforms for the Development of Agent Systems
Agent-based computing is an active field of research with the goal of
building autonomous software of hardware entities. This task is often
facilitated by the use of dedicated, specialized frameworks. For almost thirty
years, many such agent platforms have been developed. Meanwhile, some of them
have been abandoned, others continue their development and new platforms are
released. This paper presents a up-to-date review of the existing agent
platforms and also a historical perspective of this domain. It aims to serve as
a reference point for people interested in developing agent systems. This work
details the main characteristics of the included agent platforms, together with
links to specific projects where they have been used. It distinguishes between
the active platforms and those no longer under development or with unclear
status. It also classifies the agent platforms as general purpose ones, free or
commercial, and specialized ones, which can be used for particular types of

Robotically Steered Needles: A Survey of Neurosurgical Applications and Technical Innovations
This paper surveys both the clinical applications and main technical innovations related to steered needles, with an emphasis on neurosurgery. Technical innovations generally center on curvilinear robots that can adopt a complex path that circumvents critical structures and eloquent brain tissue. These advances include several needle-steering approaches, which consist of tip-based, lengthwise, base motion-driven, and tissue-centered steering strategies. This paper also describes foundational mathematical models for steering, where potential fields, nonholonomic bicycle-like models, spring models, and stochastic approaches are cited. In addition, practical path planning systems are also addressed, where we cite uncertainty modeling in path planning, intraoperative soft tissue shift estimation through imaging scans acquired during the procedure, and simulation-based prediction. Neurosurgical scenarios tend to emphasize straight needles so far, and span deep-brain stimulation (DBS), stereoelectroencephalography (SEEG), intracerebral drug delivery (IDD), stereotactic brain biopsy (SBB), stereotactic needle aspiration for hematoma, cysts and abscesses, and brachytherapy as well as thermal ablation of brain tumors and seizure-generating regions.
