    Lock-free Concurrent Data Structures

    Concurrent data structures are the data sharing side of parallel programming. Data structures give the means to the program to store data, but also provide operations to the program to access and manipulate these data. These operations are implemented through algorithms that have to be efficient. In the sequential setting, data structures are crucially important for the performance of the respective computation. In the parallel programming setting, their importance becomes more crucial because of the increased use of data and resource sharing for utilizing parallelism. The first and main goal of this chapter is to provide a sufficient background and intuition to help the interested reader to navigate in the complex research area of lock-free data structures.     A Test Suite for High-Performance Parallel Java

    The Java programming language has a number of features that make it attractive for writing high-quality, portable parallel programs. A pure object formulation, strong typing and the exception model make programs easier to create, debug, and maintain. The elegant threading provides a simple route to parallelism on shared-memory machines. Anticipating great improvements in numerical performance, this paper presents a suite of simple programs that indicate how a pure Java Navier-Stokes solver might perform. The suite includes a parallel Euler solver. We present results from a 32-processor Hewlett-Packard machine and a 4-processor Sun server. While speedup is excellent on both machines, indicating a high-quality thread scheduler, the single-processor performance needs much improvement

    Performance analysis methods for understanding scaling bottlenecks in multi-threaded applications

    In dit proefschrift stellen we drie nieuwe methodes voor om de prestatie van meerdradige programma's te analyseren. Onze eerste methode, criticality stacks, is bruikbaar voor het analyseren van onevenwicht tussen draden. Om deze stacks te construeren stellen we een nieuwe criticaliteitsmetriek voor, die de uitvoeringstijd van een applicatie opsplitst in een deel voor iedere draad. Hoe groter dit deel is voor een draad, hoe kritischer deze draad is voor de applicatie. De tweede methode, bottle graphs, stelt iedere draad van een meerdradig programma voor als een rechthoek in een grafiek. De hoogte van de rechthoek wordt berekend door middel van onze criticaliteitsmetriek, en de breedte stelt het parallellisme van een draad voor. Rechthoeken die bovenaan in de grafiek zitten, als het ware in de hals van de fles, hebben een beperkt parallellisme, waardoor we ze beschouwen als “bottlenecks” voor de applicatie. Onze derde methode, speedup stacks, toont de bereikte speedup van een applicatie en de verschillende componenten die speedup beperken in een gestapelde grafiek. De intuïtie achter dit concept is dat door het reduceren van de invloed van een bepaalde component, de speedup van een applicatie proportioneel toeneemt met de grootte van die component in de stapel

    Simple, safe, and efficient memory management using linear pointers

    Efficient and safe memory management is a hard problem. Garbage collection promises automatic memory management but comes with the cost of increased memory footprint, reduced parallelism in multi-threaded programs, unpredictable pause time, and intricate tuning parameters balancing the program's workload and designated memory usage in order for an application to perform reasonably well. Existing research mitigates the above problems to some extent, but programmer error could still cause memory leak by erroneously keeping memory references when they are no longer needed. We need a methodology for programmers to become resource aware, so that efficient, scalable, predictable and high performance programs may be written without the fear of resource leak. Linear logic has been recognized as the formalism of choice for resource tracking. It requires explicit introduction and elimination of resources and guarantees that a resource cannot be implicitly shared or abandoned, hence must be linear. Early languages based on linear logic focused on Curry-Howard correspondence. They began by limiting the expressive powers of the language and then reintroduced them by allowing controlled sharing which is necessary for recursive functions. However, only by deviating from Curry-Howard correspondence could later development actually address programming errors in resource usage. The contribution of this dissertation is a simple, safe, and efficient approach introducing linear resource ownership semantics into C++ (which is still a widely used language after 30 years since inception) through linear pointer, a smart pointer inspired by linear logic. By implementing various linear data structures and a parallel, multi-threaded memory allocator based on these data structures, this work shows that linear pointer is practical and efficient in the real world, and that it is possible to build a memory management stack that is entirely leak free. The dissertation offers some closing remarks on the difficulties a formal system would encounter when reasoning about a concurrent linear data algorithm, and what might be done to solve these problems

    SMusket: Spark-based DNA error correction on distributed-memory systems

Error correction in NGS datasets is considered an important preprocessing step in many workflows as sequencing errors can severely affect the quality of downstream analysis. Although current error correction approaches provide reasonably high accuracies, their computational cost can be still unacceptable when processing large datasets. In this paper we propose SparkMusket (SMusket), a Big Data tool built upon the open-source Apache Spark cluster computing framework to boost the performance of Musket, one of the most widely adopted and top-performing multithreaded correctors. Our tool efficiently exploits Spark features to implement a scalable error correction algorithm intended for distributed-memory systems built using commodity hardware. The experimental evaluation on a 16-node cluster using four publicly available datasets has shown that SMusket is up to 15.3 times faster than previous state-of-the-art MPI-based tools, also providing a maximum speedup of 29.8 over its multithreaded counterpart.     Speculation in Parallel and Distributed Event Processing Systems

    Event stream processing (ESP) applications enable the real-time processing of continuous flows of data. Algorithmic trading, network monitoring, and processing data from sensor networks are good examples of applications that traditionally rely upon ESP systems. In addition, technological advances are resulting in an increasing number of devices that are network enabled, producing information that can be automatically collected and processed. This increasing availability of on-line data motivates the development of new and more sophisticated applications that require low-latency processing of large volumes of data. ESP applications are composed of an acyclic graph of operators that is traversed by the data. Inside each operator, the events can be transformed, aggregated, enriched, or filtered out. Some of these operations depend only on the current input events, such operations are called stateless. Other operations, however, depend not only on the current event, but also on a state built during the processing of previous events. Such operations are, therefore, named stateful. As the number of ESP applications grows, there are increasingly strong requirements, which are often difficult to satisfy. In this dissertation, we address two challenges created by the use of stateful operations in a ESP application: (i) stateful operators can be bottlenecks because they are sensitive to the order of events and cannot be trivially parallelized by replication; and (ii), if failures are to be tolerated, the accumulated state of an stateful operator needs to be saved, saving this state traditionally imposes considerable performance costs. Our approach is to evaluate the use of speculation to address these two issues. For handling ordering and parallelization issues in a stateful operator, we propose a speculative approach that both reduces latency when the operator must wait for the correct ordering of the events and improves throughput when the operation in hand is parallelizable. In addition, our approach does not require that user understand concurrent programming or that he or she needs to consider out-of-order execution when writing the operations. For fault-tolerant applications, traditional approaches have imposed prohibitive performance costs due to pessimistic schemes.
