    Soft Computing Techiniques for the Protein Folding Problem on High Performance Computing Architectures

    The protein-folding problem has been extensively studied during the last fifty years. The understanding of the dynamics of global shape of a protein and the influence on its biological function can help us to discover new and more effective drugs to deal with diseases of pharmacological relevance. Different computational approaches have been developed by different researchers in order to foresee the threedimensional arrangement of atoms of proteins from their sequences. However, the computational complexity of this problem makes mandatory the search for new models, novel algorithmic strategies and hardware platforms that provide solutions in a reasonable time frame. We present in this revision work the past and last tendencies regarding protein folding simulations from both perspectives; hardware and software.     Population-based algorithms for improved history matching and uncertainty quantification of Petroleum reservoirs

    In modern field management practices, there are two important steps that shed light on a multimillion dollar investment. The first step is history matching where the simulation model is calibrated to reproduce the historical observations from the field. In this inverse problem, different geological and petrophysical properties may provide equally good history matches. Such diverse models are likely to show different production behaviors in future. This ties the history matching with the second step, uncertainty quantification of predictions. Multiple history matched models are essential for a realistic uncertainty estimate of the future field behavior. These two steps facilitate decision making and have a direct impact on technical and financial performance of oil and gas companies. Population-based optimization algorithms have been recently enjoyed growing popularity for solving engineering problems. Population-based systems work with a group of individuals that cooperate and communicate to accomplish a task that is normally beyond the capabilities of each individual. These individuals are deployed with the aim to solve the problem with maximum efficiency. This thesis introduces the application of two novel population-based algorithms for history matching and uncertainty quantification of petroleum reservoir models. Ant colony optimization and differential evolution algorithms are used to search the space of parameters to find multiple history matched models and, using a Bayesian framework, the posterior probability of the models are evaluated for prediction of reservoir performance. It is demonstrated that by bringing latest developments in computer science such as ant colony, differential evolution and multiobjective optimization, we can improve the history matching and uncertainty quantification frameworks. This thesis provides insights into performance of these algorithms in history matching and prediction and develops an understanding of their tuning parameters. The research also brings a comparative study of these methods with a benchmark technique called Neighbourhood Algorithms. This comparison reveals the superiority of the proposed methodologies in various areas such as computational efficiency and match quality

    Antecipação na tomada de decisão com múltiplos critérios sob incerteza

Algumas decisões, no entanto, devem ser tomadas sob informação incompleta, o que pode resultar em ações precipitadas com consequências imprevisíveis. Quando uma solução deve ser selecionada sob vários pontos de vista conflitantes para operar em ambientes ruidosos e variantes no tempo, implementar alternativas provisórias flexíveis pode ser fundamental para contornar a falta de informação completa, mantendo opções futuras em aberto. A engenharia antecipatória pode então ser considerada como a estratégia de conceber soluções flexíveis as quais permitem aos tomadores de decisão responder de forma robusta a cenários imprevisíveis. Essa estratégia pode, assim, mitigar os riscos de, sem intenção, se comprometer fortemente a alternativas incertas, ao mesmo tempo em que aumenta a adaptabilidade às mudanças futuras. Nesta tese, os papéis da antecipação e da flexibilidade na automação de processos de tomada de decisão sequencial com múltiplos critérios sob incerteza é investigado. O dilema de atribuir importâncias relativas aos critérios de decisão e a recompensas imediatas sob informação incompleta é então tratado pela antecipação autônoma de decisões flexíveis capazes de preservar ao máximo a diversidade de escolhas futuras. Uma metodologia de aprendizagem antecipatória on-line é então proposta para melhorar a variedade e qualidade dos conjuntos futuros de soluções de trade-off. Esse objetivo é alcançado por meio da previsão de conjuntos de máximo hipervolume esperado, para a qual as capacidades de antecipação de metaheurísticas multi-objetivo são incrementadas com rastreamento bayesiano em ambos os espaços de busca e dos objetivos. A metodologia foi aplicada para a obtenção de decisões de investimento, as quais levaram a melhoras significativas do hipervolume futuro de conjuntos de carteiras financeiras de trade-off avaliadas com dados de ações fora da amostra de treino, quando comparada a uma estratégia míope. Além disso, a tomada de decisões flexíveis para o rebalanceamento de carteiras foi confirmada como uma estratégia significativamente melhor do que a de escolher aleatoriamente uma decisão de investimento a partir da fronteira estocástica eficiente evoluída, em todos os mercados artificiais e reais testados. Finalmente, os resultados sugerem que a antecipação de opções flexíveis levou a composições de carteiras que se mostraram significativamente correlacionadas com as melhorias observadas no hipervolume futuro esperado, avaliado com dados fora das amostras de treinoAbstract: The presence of uncertainty in future outcomes can lead to indecision in choice processes, especially when eliciting the relative importances of multiple decision criteria and of long-term vs. near-term performance. Some decisions, however, must be taken under incomplete information, what may result in precipitated actions with unforeseen consequences. When a solution must be selected under multiple conflicting views for operating in time-varying and noisy environments, implementing flexible provisional alternatives can be critical to circumvent the lack of complete information by keeping future options open. Anticipatory engineering can be then regarded as the strategy of designing flexible solutions that enable decision makers to respond robustly to unpredictable scenarios. This strategy can thus mitigate the risks of strong unintended commitments to uncertain alternatives, while increasing adaptability to future changes. In this thesis, the roles of anticipation and of flexibility on automating sequential multiple criteria decision-making processes under uncertainty are investigated. The dilemma of assigning relative importances to decision criteria and to immediate rewards under incomplete information is then handled by autonomously anticipating flexible decisions predicted to maximally preserve diversity of future choices. An online anticipatory learning methodology is then proposed for improving the range and quality of future trade-off solution sets. This goal is achieved by predicting maximal expected hypervolume sets, for which the anticipation capabilities of multi-objective metaheuristics are augmented with Bayesian tracking in both the objective and search spaces. The methodology has been applied for obtaining investment decisions that are shown to significantly improve the future hypervolume of trade-off financial portfolios for out-of-sample stock data, when compared to a myopic strategy. Moreover, implementing flexible portfolio rebalancing decisions was confirmed as a significantly better strategy than to randomly choosing an investment decision from the evolved stochastic efficient frontier in all tested artificial and real-world markets.     Design and Optimization of Power Delivery and Distribution Systems Using Evolutionary Computation Techniques

    Nowadays computing platforms consist of a very large number of components that require to be supplied with diferent voltage levels and power requirements. Even a very small platform, like a handheld computer, may contain more than twenty diferent loads and voltage regulators. The power delivery designers of these systems are required to provide, in a very short time, the right power architecture that optimizes the performance, meets electrical specifications plus cost and size targets. The appropriate selection of the architecture and converters directly defines the performance of a given solution. Therefore, the designer needs to be able to evaluate a significant number of options in order to know with good certainty whether the selected solutions meet the size, energy eficiency and cost targets. The design dificulties of selecting the right solution arise due to the wide range of power conversion products provided by diferent manufacturers. These products range from discrete components (to build converters) to complete power conversion modules that employ diferent manufacturing technologies. Consequently, in most cases it is not possible to analyze all the alternatives (combinations of power architectures and converters) that can be built. The designer has to select a limited number of converters in order to simplify the analysis. In this thesis, in order to overcome the mentioned dificulties, a new design methodology for power supply systems is proposed. This methodology integrates evolutionary computation techniques in order to make possible analyzing a large number of possibilities. This exhaustive analysis helps the designer to quickly define a set of feasible solutions and select the best trade-off in performance according to each application. The proposed approach consists of two key steps, one for the automatic generation of architectures and other for the optimized selection of components. In this thesis are detailed the implementation of these two steps. The usefulness of the methodology is corroborated by contrasting the results using real problems and experiments designed to test the limits of the algorithms

    Particle swarm optimization (PSO) is a population based stochastic optimization technique influenced by the social behavior of bird flocking or fish schooling.PSO shares many similarities with evolutionary computation techniques such as Genetic Algorithms (GA). The system is initialized with a population of random solutions and searches for optima by updating generations. However, unlike GA, PSO has no evolution operators such as crossover and mutation.     Efficient design of post-tensioned concrete box-girder road bridges based on sustainable multi-objective criteria

    [EN] Bridges, as an important component of infrastructure, are expected to meet all the requirements for a modern society. Traditionally, the primary aim in bridge design has been to achieve the lowest cost while guaranteeing the structural efficiency. However, concerns regarding building a more sustainable future have change the priorities of society. Ecological and durable structures are increasingly demanded. Under these premises, heuristic optimization methods provide an effective alternative to structural designs based on experience. The emergence of new materials, structural designs and sustainable criteria motivate the need to create a methodology for the automatic and accurate design of a real post-tensioned concrete bridge that considers all these aspects. For the first time, this thesis studies the efficient design of post-tensioned concrete box-girder road bridges from a sustainable point of view. This research integrates environmental, safety and durability criteria into the optimum design of the bridge. The methodology proposed provides multiple trade-off solutions that hardly increase the cost and achieve improved safety and durability. Likewise, this approach quantifies the sustainable criteria in economic terms, and evaluates the effect of these criteria on the best values of the variables. In this context, a multi-objective optimization is formulated to provide multiple trade-off and high-performing solutions that balance economic, ecologic and societal goals. An optimization design program selects the best geometry, concrete type, reinforcement and post-tensioning steel that meet the objectives selected. A three-span continuous box-girder road bridge located in a coastal region is selected for a case study. This approach provides vital knowledge about this type of bridge in the sustainable context. The life-cycle perspective has been included through a lifetime performance evaluation that models the bridge deterioration process due to chloride-induced corrosion. The economic, environmental and societal impacts of maintenance actions required to extend the service life are examined. Therefore, the proposed goals for an efficient design have been switch from initial stage to life-cycle consideration. Faced with the large computational time of multi-objective optimization and finite-element analysis, artificial neural networks (ANNs) are integrated in the proposed methodology. ANNs are trained to predict the structural response based on the design variables, without the need to analyze the bridge response. The multi-objective optimization problem results in a set of trade-off solutions characterized by the presence of conflicting objectives. The final selection of preferred solutions is simplified by a decision-making technique. A rational technique converts a verbal pairwise comparison between criteria with a degree of uncertainty into numerical values that guarantee the consistency of judgments. This thesis gives a guide for the sustainable design of concrete structures. The use of the proposed approach leads to designs with lower life-cycle cost and emissions compared to general design approaches. Both bridge safety and durability can be improved with a little cost increment by choosing the correct design variables. In addition, this methodology is applicable to any type of structure and material.[ES] Los puentes, como parte importante de una infraestructura, se espera que reúnan todos los requisitos de una sociedad moderna. Tradicionalmente, el objetivo principal en el diseño de puentes ha sido lograr el menor coste mientras se garantiza la eficiencia estructural. Sin embargo, la preocupación por construir un futuro más sostenible ha provocado un cambio en las prioridades de la sociedad. Estructuras más ecológicas y duraderas son cada vez más demandadas. Bajo estas premisas, los métodos de optimización heurística proporcionan una alternativa eficaz a los diseños estructurales basados en la experiencia. La aparición de nuevos materiales, diseños estructurales y criterios sostenibles motivan la necesidad de crear una metodología para el diseño automático y preciso de un puente real de hormigón postesado que considere todos estos aspectos. Por primera vez, esta tesis estudia el diseño eficiente de puentes de hormigón postesado con sección en cajón desde un punto de vista sostenible. Esta investigación integra criterios ambientales, de seguridad estructural y durabilidad en el diseño óptimo del puente. La metodología propuesta proporciona múltiples soluciones que apenas encarecen el coste y mejoran la seguridad y durabilidad. Al mismo tiempo, se cuantifica el enfoque sostenible en términos económicos, y se evalúa el efecto que tienen dichos criterios en el valor óptimo de las variables. En este contexto, se formula una optimización multiobjetivo que proporciona soluciones eficientes y de compromiso entre los criterios económicos, ecológicos y sociales. Un programa de optimización del diseño selecciona la mejor combinación de geometría, tipo de hormigón, armadura y postesado que cumpla con los objetivos seleccionados. Se ha escogido como caso de estudio un puente continuo en cajón de tres vanos situado en la costa. Este método proporciona un mayor conocimiento sobre esta tipología de puentes desde un punto de vista sostenible. Se ha estudiado el ciclo de vida a través de la evaluación del deterioro estructural del puente debido al ataque por cloruros. Se examina el impacto económico, ambiental y social que produce el mantenimiento necesario para extender la vida útil del puente. Por lo tanto, los objetivos propuestos para un diseño eficiente han sido trasladados desde la etapa inicial hasta la consideración del ciclo de vida. Para solucionar el problema del elevado tiempo de cálculo debido a la optimización multiobjetivo y el análisis por elementos finitos, se han integrado redes neuronales en la metodología propuesta. Las redes neuronales son entrenadas para predecir la respuesta estructural a partir de las variables de diseño, sin la necesidad de analizar el puente. El problema de optimización multiobjetivo se traduce en un conjunto de soluciones de compromiso que representan objetivos contrapuestos. La selección final de las soluciones preferidas se simplifica mediante una técnica de toma de decisiones. Una técnica estructurada convierte los juicios basados en comparaciones por pares de elementos con un grado de incertidumbre en valores numéricos que garantizan la consistencia de dichos juicios. Esta tesis proporciona una guía que extiende y mejora las recomendaciones sobre el diseño de estructuras de hormigón dentro del contexto de desarrollo sostenible. El uso de la metodología propuesta lleva a diseños con menor coste y emisiones del ciclo de vida, comparado con diseños que siguen metodologías generales. Los resultados demuestran que mediante una correcta elección del valor de las variables se puede mejorar la seguridad y durabilidad del puente con un pequeño incremento del coste. El problema d'optimització multiobjetivo es traduïx en un conjunt de solucions de compromís que representen objectius contraposats. La selecció final de les solucions preferides se simplifica per mitjà d'una tècnica de presa de decisions. Una tècnica estructurada convertix els juís basats en comparacions per parells d'elements amb un grau d'incertesa en valors numèrics que garantixen la consistència dels dits juís. Esta tesi proporciona una guia que estén i millora les recomanacions sobre el disseny d'estructures de formigó dins del context de desenrotllament sostenible. L'ús de la metodologia proposada porta a dissenys amb menor cost i emissions del cicle de vida, comparat amb dissenys que seguixen metodologies generals. Els resultats demostren que per mitjà d'una correcta elecció del valor de les variables es pot millorar la seguretat i durabilitat del pont amb un xicotet increment del cost.
