A Survey of Ocean Simulation and Rendering Techniques in Computer Graphics
This paper presents a survey of ocean simulation and rendering methods in
computer graphics. To model and animate the ocean's surface, these methods
mainly rely on two main approaches: on the one hand, those which approximate
ocean dynamics with parametric, spectral or hybrid models and use empirical
laws from oceanographic research. We will see that this type of methods
essentially allows the simulation of ocean scenes in the deep water domain,
without breaking waves. On the other hand, physically-based methods use
Navier-Stokes Equations (NSE) to represent breaking waves and more generally
ocean surface near the shore. We also describe ocean rendering methods in
computer graphics, with a special interest in the simulation of phenomena such
as foam and spray, and light's interaction with the ocean surface
Master slave en-face OCT/SLO
Master Slave optical coherence tomography (MS-OCT) is an OCT method that does not require resampling of data and can be used to deliver en-face images from several depths simultaneously. As the MS-OCT method requires important computational resources, the number of multiple depth en-face images that can be produced in real-time is limited. Here, we demonstrate progress in taking advantage of the parallel processing feature of the MS-OCT technology. Harnessing the capabilities of graphics processing units (GPU)s, information from 384 depth positions is acquired in one raster with real time display of up to 40 en-face OCT images. These exhibit comparable resolution and sensitivity to the images produced using the conventional Fourier domain based method. The GPU facilitates versatile real time selection of parameters, such as the depth positions of the 40 images out of the set of 384 depth locations, as well as their axial resolution. In each updated displayed frame, in parallel with the 40 en-face OCT images, a scanning laser ophthalmoscopy (SLO) lookalike image is presented together with two B-scan OCT images oriented along rectangular directions. The thickness of the SLO lookalike image is dynamically determined by the choice of number of en-face OCT images displayed in the frame and the choice of differential axial distance between them
Background-oriented schlieren (BOS) for scramjet inlet-isolator investigation
Background-oriented Schlieren (BOS) technique is a recently invented non-intrusive flow diagnostic method which has yet to be fully explored in its capabilities. In this paper, BOS technique has been applied for investigating the general flow field characteristics inside a generic scramjet inlet-isolator with Mach 5 flow. The difficulty in finding the delicate balance between measurement sensitivity and measurement area image focusing has been demonstrated. The differences between direct cross-correlation (DCC) and Fast Fourier Transform (FFT) raw data processing algorithm have also been demonstrated. As an exploratory study of BOS capability, this paper found that BOS is simple yet robust enough to be used to visualize complex flow in a scramjet inlet in hypersonic flow. However, in this case its quantitative data can be strongly affected by 3-dimensionality thus obscuring the density value with significant errors
Tools for Analysis and Visualization of Large Time-Varying CFD Data Sets
In the second year, we continued to built upon and improve our scanline-based direct volume renderer that we developed in the first year of this grant. This extremely general rendering approach can handle regular or irregular grids, including overlapping multiple grids, and polygon mesh surfaces. It runs in parallel on multi-processors. It can also be used in conjunction with a k-d tree hierarchy, where approximate models and error terms are stored in the nodes of the tree, and approximate fast renderings can be created. We have extended our software to handle time-varying data where the data changes but the grid does not. We are now working on extending it to handle more general time-varying data. We have also developed a new extension of our direct volume renderer that uses automatic decimation of the 3D grid, as opposed to an explicit hierarchy. We explored this alternative approach as being more appropriate for very large data sets, where the extra expense of a tree may be unacceptable. We also describe a new approach to direct volume rendering using hardware 3D textures and incorporates lighting effects. Volume rendering using hardware 3D textures is extremely fast, and machines capable of using this technique are becoming more moderately priced. While this technique, at present, is limited to use with regular grids, we are pursuing possible algorithms extending the approach to more general grid types. We have also begun to explore a new method for determining the accuracy of approximate models based on the light field method described at ACM SIGGRAPH '96. In our initial implementation, we automatically image the volume from 32 equi-distant positions on the surface of an enclosing tessellated sphere. We then calculate differences between these images under different conditions of volume approximation or decimation. We are studying whether this will give a quantitative measure of the effects of approximation. We have created new tools for exploring the differences between images produced by various rendering methods. Images created by our software can be stored in the SGI RGB format. Our idtools software reads in pair of images and compares them using various metrics. The differences of the images using the RGB, HSV, and HSL color models can be calculated and shown. We can also calculate the auto-correlation function and the Fourier transform of the image and image differences. We will explore how these image differences compare in order to find useful metrics for quantifying the success of various visualization approaches. In general, progress was consistent with our research plan for the second year of the grant
An optical coherence microscope for 3-dimensional imaging in developmental biology
An optical coherence microscope (OCM) has been designed and constructed to acquire 3-dimensional images of highly scattering biological tissue. Volume-rendering software is used to enhance 3-D visualization of the data sets. Lateral resolution of the OCM is 5 mm (FWHM), and the depth resolution is 10 mm (FWHM) in tissue. The design trade-offs for a 3-D OCM are discussed, and the fundamental photon noise limitation is measured and compared with theory. A rotating 3-D image of a frog embryo is presented to illustrate the capabilities of the instrument
Compressive auto-indexing in femtosecond nanocrystallography
Ultrafast nanocrystallography has the potential to revolutionize biology by
enabling structural elucidation of proteins for which it is possible to grow
crystals with 10 or fewer unit cells on the side. The success of
nanocrystallography depends on robust orientation-determination procedures that
allow us to average diffraction data from multiple nanocrystals to produce a
three dimensional (3D) diffraction data volume with a high signal-to-noise
ratio. Such a 3D diffraction volume can then be phased using standard
crystallographic techniques. "Indexing" algorithms used in crystallography
enable orientation determination of diffraction data from a single crystal when
a relatively large number of reflections are recorded. Here we show that it is
possible to obtain the exact lattice geometry from a smaller number of

Fourier transforming a trapped Bose-Einstein condensate by waiting a quarter of the trap period: simulation and applications
We investigate the property of isotropic harmonic traps to Fourier transform a weakly interacting Bose–Einstein condensate (BEC) every quarter of a trap period. We solve the Gross–Pitaevskii equation numerically to investigate the time evolution of interacting BECs in the context of the Fourier transform, and we suggest potential applications
