    Geometry Processing of Conventionally Produced Mouse Brain Slice Images

    Brain mapping research in most neuroanatomical laboratories relies on conventional processing techniques, which often introduce histological artifacts such as tissue tears and tissue loss. In this paper we present techniques and algorithms for automatic registration and 3D reconstruction of conventionally produced mouse brain slices in a standardized atlas space. This is achieved first by constructing a virtual 3D mouse brain model from annotated slices of Allen Reference Atlas (ARA). Virtual re-slicing of the reconstructed model generates ARA-based slice images corresponding to the microscopic images of histological brain sections. These image pairs are aligned using a geometric approach through contour images. Histological artifacts in the microscopic images are detected and removed using Constrained Delaunay Triangulation before performing global alignment. Finally, non-linear registration is performed by solving Laplace's equation with Dirichlet boundary conditions. Our methods provide significant improvements over previously reported registration techniques for the tested slices in 3D space, especially on slices with significant histological artifacts. Further, as an application we count the number of neurons in various anatomical regions using a dataset of 51 microscopic slices from a single mouse brain. This work represents a significant contribution to this subfield of neuroscience as it provides tools to neuroanatomist for analyzing and processing histological data.Comment: 14 pages, 11 figure

    Euclidean Distance Distortion Based Robust and Blind Mesh Watermarking

    The three-dimensional (3D) polygonal meshes are recently widely used in several domains, which necessitate the realistic visualization of the objects. Moreover, there is an urgent need to protect the 3D data properties for preventing unauthorized reproduction. The 3D digital watermarking technology is one of the best solutions to protect data from piracy during transmission through the internet. The current work proposed a novel robust watermarking scheme of polygonal meshes for copyright protection purposes. The proposed algorithm is based on the characteristics of the mesh geometry to embed a sequence of data bits into the object by slightly adjusting the vertex positions. Furthermore, the proposed method used a blind detection scheme. The watermarked model is perceptually indistinguishable from the original one and the embedded watermark is invariant to affine transformation. Through simulations, the quality of the watermarked object as well as the inserted watermark robustness against various types of attacks were tested and evaluated to prove the validity and the efficiency of our algorithm

    A fast and robust patient specific Finite Element mesh registration technique: application to 60 clinical cases

    Finite Element mesh generation remains an important issue for patient specific biomechanical modeling. While some techniques make automatic mesh generation possible, in most cases, manual mesh generation is preferred for better control over the sub-domain representation, element type, layout and refinement that it provides. Yet, this option is time consuming and not suited for intraoperative situations where model generation and computation time is critical. To overcome this problem we propose a fast and automatic mesh generation technique based on the elastic registration of a generic mesh to the specific target organ in conjunction with element regularity and quality correction. This Mesh-Match-and-Repair (MMRep) approach combines control over the mesh structure along with fast and robust meshing capabilities, even in situations where only partial organ geometry is available. The technique was successfully tested on a database of 5 pre-operatively acquired complete femora CT scans, 5 femoral heads partially digitized at intraoperative stage, and 50 CT volumes of patients' heads. The MMRep algorithm succeeded in all 60 cases, yielding for each patient a hex-dominant, Atlas based, Finite Element mesh with submillimetric surface representation accuracy, directly exploitable within a commercial FE software

    Scan-based immersed isogeometric analysis

    Scan-based simulations contain innate topologically complex three-dimensional geometries, represented by large data sets in formats which are not directly suitable for analysis. Consequently, performing high-fidelity scan-based simulations at practical computational costs is still very challenging. The main objective of this dissertation is to develop an efficient and robust scan-based simulation strategy by acquiring a profound understanding of three prominent challenges in scan-based IGA, viz.: i) balancing the accuracy and computational effort associated with numerical integration; ii) the preservation of topology in the spline-based segmentation procedure; and iii) the control of accuracy using error estimation and adaptivity techniques. In three-dimensional immersed isogeometric simulations, the computational effort associated with integration can be the critical component. A myriad of integration strategies has been proposed over the past years to ameliorate the difficulties associated with integration, but a general optimal integration framework that suits a broad class of engineering problems is not yet available. In this dissertation we provide a thorough investigation of the accuracy and computational effort of the octree integration technique. We quantify the contribution of the integration error using the theoretical basis provided by Strang’s first lemma. Based on this study we propose an error-estimate-based adaptive integration procedure for immersed IGA. To exploit the advantageous properties of IGA in a scan-based setting, it is important to extract a smooth geometry. This can be established by convoluting the voxel data using B-splines, but this can induce problematic topological changes when features with a size similar to that of the voxels are encountered. This dissertation presents a topology-preserving segmentation procedure using truncated hierarchical (TH)B-splines. A moving-window-based topological anomaly detection algorithm is proposed to identify regions in which (TH)B-spline refinements must be performed. The criterion to identify topological anomalies is based on the Euler characteristic, giving it the capability to distinguish between topological and shape changes. A Fourier analysis is presented to explain the effectiveness of the developed procedure. An additional computational challenge in the context of immersed IGA is the construction of optimal approximations using locally refined splines. For scan-based volumetric domains, hierarchical splines are particularly suitable, as they optimally leverage the advantages offered by the availability of a geometrically simple background mesh. Although truncated hierarchical B-splines have been successfully applied in the context of IGA, their application in the immersed setting is largely unexplored. In this dissertation we propose a computational strategy for the application of error estimation-based mesh adaptivity for stabilized immersed IGA. The conducted analyses and developed computational techniques for scan-based immersed IGA are interrelated, and together constitute a significant improvement in the efficiency and robustness of the analysis paradigm. In combination with other state-of-the-art developments regarding immersed FEM/IGA (\emph{e.g.}, iterative solution techniques, parallel computing), the research in this thesis opens the doors to scan-based simulations with more sophisticated physical behavior, geometries of increased complexity, and larger scan-data sizes.Scan-based simulations contain innate topologically complex three-dimensional geometries, represented by large data sets in formats which are not directly suitable for analysis.     MetaMesh: A hierarchical computational model for design and fabrication of biomimetic armored surfaces

    Many exoskeletons exhibit multifunctional performance by combining protection from rigid ceramic components with flexibility through articulated interfaces. Structure-to-function relationships of these natural bioarmors have been studied extensively, and initial development of structural (load-bearing) bioinspired armor materials, most often nacre-mimetic laminated composites, has been conducted. However, the translation of segmented and articulated armor to bioinspired surfaces and applications requires new computational constructs. We propose a novel hierarchical computational model, MetaMesh, that adapts a segmented fish scale armor system to fit complex “host surfaces”. We define a “host” surface as the overall geometrical form on top of which the scale units are computed. MetaMesh operates in three levels of resolution: (i) locally—to construct unit geometries based on shape parameters of scales as identified and characterized in the Polypterus senegalus exoskeleton, (ii) regionally—to encode articulated connection guides that adapt units with their neighbors according to directional schema in the mesh, and (iii) globally—to generatively extend the unit assembly over arbitrarily curved surfaces through global mesh optimization using a functional coefficient gradient. Simulation results provide the basis for further physiological and kinetic development. This study provides a methodology for the generation of biomimetic protective surfaces using segmented, articulated components that maintain mobility alongside full body coverage.Massachusetts Institute of Technology.     On the Real-Time Performance, Robustness and Accuracy of Medical Image Non-Rigid Registration

    Three critical issues about medical image non-rigid registration are performance, robustness and accuracy. A registration method, which is capable of responding timely with an accurate alignment, robust against the variation of the image intensity and the missing data, is desirable for its clinical use. This work addresses all three of these issues. Unacceptable execution time of Non-rigid registration (NRR) often presents a major obstacle to its routine clinical use. We present a hybrid data partitioning method to parallelize a NRR method on a cooperative architecture, which enables us to get closer to the goal: accelerating using architecture rather than designing a parallel algorithm from scratch. to further accelerate the performance for the GPU part, a GPU optimization tool is provided to automatically optimize GPU execution configuration.;Missing data and variation of the intensity are two severe challenges for the robustness of the registration method. A novel point-based NRR method is presented to resolve mapping function (deformation field) with the point correspondence missing. The novelty of this method lies in incorporating a finite element biomechanical model into an Expectation and Maximization (EM) framework to resolve the correspondence and mapping function simultaneously. This method is extended to deal with the deformation induced by tumor resection, which imposes another challenge, i.e. incomplete intra-operative MRI. The registration is formulated as a three variable (Correspondence, Deformation Field, and Resection Region) functional minimization problem and resolved by a Nested Expectation and Maximization framework. The experimental results show the effectiveness of this method in correcting the deformation in the vicinity of the tumor. to deal with the variation of the intensity, two different methods are developed depending on the specific application. For the mono-modality registration on delayed enhanced cardiac MRI and cine MRI, a hybrid registration method is designed by unifying both intensity- and feature point-based metrics into one cost function. The experiment on the moving propagation of suspicious myocardial infarction shows effectiveness of this hybrid method. For the multi-modality registration on MRI and CT, a Mutual Information (MI)-based NRR is developed by modeling the underlying deformation as a Free-Form Deformation (FFD). MI is sensitive to the variation of the intensity due to equidistant bins. We overcome this disadvantage by designing a Top-to-Down K-means clustering method to naturally group similar intensities into one bin. The experiment shows this method can increase the accuracy of the MI-based registration.;In image registration, a finite element biomechanical model is usually employed to simulate the underlying movement of the soft tissue. We develop a multi-tissue mesh generation method to build a heterogeneous biomechanical model to realistically simulate the underlying movement of the brain. We focus on the following four critical mesh properties: tissue-dependent resolution, fidelity to tissue boundaries, smoothness of mesh surfaces, and element quality. Each mesh property can be controlled on a tissue level. The experiments on comparing the homogeneous model with the heterogeneous model demonstrate the effectiveness of the heterogeneous model in improving the registration accuracy
