    Federated Query Processing over Heterogeneous Data Sources in a Semantic Data Lake

    Data provides the basis for emerging scientific and interdisciplinary data-centric applications with the potential of improving the quality of life for citizens. Big Data plays an important role in promoting both manufacturing and scientific development through industrial digitization and emerging interdisciplinary research. Open data initiatives have encouraged the publication of Big Data by exploiting the decentralized nature of the Web, allowing for the availability of heterogeneous data generated and maintained by autonomous data providers. Consequently, the growing volume of data consumed by different applications raise the need for effective data integration approaches able to process a large volume of data that is represented in different format, schema and model, which may also include sensitive data, e.g., financial transactions, medical procedures, or personal data. Data Lakes are composed of heterogeneous data sources in their original format, that reduce the overhead of materialized data integration. Query processing over Data Lakes require the semantic description of data collected from heterogeneous data sources. A Data Lake with such semantic annotations is referred to as a Semantic Data Lake. Transforming Big Data into actionable knowledge demands novel and scalable techniques for enabling not only Big Data ingestion and curation to the Semantic Data Lake, but also for efficient large-scale semantic data integration, exploration, and discovery. Federated query processing techniques utilize source descriptions to find relevant data sources and find efficient execution plan that minimize the total execution time and maximize the completeness of answers. Existing federated query processing engines employ a coarse-grained description model where the semantics encoded in data sources are ignored. Such descriptions may lead to the erroneous selection of data sources for a query and unnecessary retrieval of data, affecting thus the performance of query processing engine. In this thesis, we address the problem of federated query processing against heterogeneous data sources in a Semantic Data Lake. First, we tackle the challenge of knowledge representation and propose a novel source description model, RDF Molecule Templates, that describe knowledge available in a Semantic Data Lake. RDF Molecule Templates (RDF-MTs) describes data sources in terms of an abstract description of entities belonging to the same semantic concept. Then, we propose a technique for data source selection and query decomposition, the MULDER approach, and query planning and optimization techniques, Ontario, that exploit the characteristics of heterogeneous data sources described using RDF-MTs and provide a uniform access to heterogeneous data sources. We then address the challenge of enforcing privacy and access control requirements imposed by data providers. We introduce a privacy-aware federated query technique, BOUNCER, able to enforce privacy and access control regulations during query processing over data sources in a Semantic Data Lake. In particular, BOUNCER exploits RDF-MTs based source descriptions in order to express privacy and access control policies as well as their automatic enforcement during source selection, query decomposition, and planning. Furthermore, BOUNCER implements query decomposition and optimization techniques able to identify query plans over data sources that not only contain the relevant entities to answer a query, but also are regulated by policies that allow for accessing these relevant entities. Finally, we tackle the problem of interest based update propagation and co-evolution of data sources. We present a novel approach for interest-based RDF update propagation that consistently maintains a full or partial replication of large datasets and deal with co-evolution

    Query Optimization Techniques For Scaling Up To Data Variety

    Even though Data Lakes are efficient in terms of data storage, they increase the complexity of query processing; this can lead to expensive query execution. Hence, novel techniques for generating query execution plans are demanded. Those techniques have to be able to exploit the main characteristics of Data Lakes. Ontario is a federated query engine capable of processing queries over heterogeneous data sources. Ontario uses source descriptions based on RDF Molecule Templates, i.e., an abstract description of the properties belonging to the entities in the unified schema of the data in the Data Lake. This thesis proposes new heuristics tailored to the problem of query processing over heterogeneous data sources including heuristics specifically designed for certain data models. The proposed heuristics are integrated into the Ontario query optimizer. Ontario is compared to state-of-the-art RDF query engines in order to study the overhead introduced by considering heterogeneity during query processing. The results of the empirical evaluation suggest that there is no significant overhead when considering heterogeneity. Furthermore, the baseline version of Ontario is compared to two different sets of additional heuristics, i.e., heuristics specifically designed for certain data models and heuristics that do not consider the data model. The analysis of the obtained experimental results shows that source-specific heuristics are able to improve query performance. Ontario optimization techniques are able to generate effective and efficient query plans that can be executed over heterogeneous data sources in a Data Lake

    IIoT Data Ness: From Streaming to Added Value

    In the emerging Industry 4.0 paradigm, the internet of things has been an innovation driver, allowing for environment visibility and control through sensor data analysis. However the data is of such volume and velocity that data quality cannot be assured by conventional architectures. It has been argued that the quality and observability of data are key to a project’s success, allowing users to interact with data more effectively and rapidly. In order for a project to become successful in this context, it is of imperative importance to incorporate data quality mechanisms in order to extract the most value out of data. If this goal is achieved one can expect enormous advantages that could lead to financial and innovation gains for the industry. To cope with this reality, this work presents a data mesh oriented methodology based on the state-of-the-art data management tools that exist to design a solution which leverages data quality in the Industrial Internet of Things (IIoT) space, through data contextualization. In order to achieve this goal, practices such as FAIR data principles and data observability concepts were incorporated into the solution. The result of this work allowed for the creation of an architecture that focuses on data and metadata management to elevate data context, ownership and quality.O conceito de Internet of Things (IoT) é um dos principais fatores de sucesso para a nova Indústria 4.0.     Linking and publishing data in the Linked Open Data format increases the interoperability and discoverability of resources over the Web. To accomplish this, the process comprises several design decisions, based on the Linked Data principles that, on one hand, recommend to use standards for the representation and the access to data on the Web, and on the other hand to set hyperlinks between data from different sources. Despite the efforts of the World Wide Web Consortium (W3C), being the main international standards organization for the World Wide Web, there is no one tailored formula for publishing data as Linked Data. In addition, the quality of the published Linked Open Data (LOD) is a fundamental issue, and it is yet to be thoroughly managed and considered. In this doctoral thesis, the main objective is to design and implement a novel framework for selecting, analyzing, converting, interlinking, and publishing data from diverse sources, simultaneously paying great attention to quality assessment throughout all steps and modules of the framework. The goal is to examine whether and to what extent are the Semantic Web technologies applicable for merging data from different sources and enabling end-users to obtain additional information that was not available in individual datasets, in addition to the integration into the Semantic Web community space. Additionally, the Ph.D. thesis intends to validate the applicability of the process in the specific and demanding use case, i.e. for creating and publishing an Arabic Linked Drug Dataset, based on open drug datasets from selected Arabic countries and to discuss the quality issues observed in the linked data life-cycle. To that end, in this doctoral thesis, a Semantic Data Lake was established in the pharmaceutical domain that allows further integration and developing different business services on top of the integrated data sources. Through data representation in an open machine-readable format, the approach offers an optimum solution for information and data dissemination for building domain-specific applications, and to enrich and gain value from the original dataset. This thesis showcases how the pharmaceutical domain benefits from the evolving research trends for building competitive advantages. However, as it is elaborated in this thesis, a better understanding of the specifics of the Arabic language is required to extend linked data technologies utilization in targeted Arabic organizations.Повезивање и објављивање података у формату "Повезани отворени подаци" (енг. Linked Open Data) повећава интероперабилност и могућности за претраживање ресурса преко Web-а. Процес је заснован на Linked Data принципима (W3C, 2006) који са једне стране елаборира стандарде за представљање и приступ подацима на Wебу (RDF, OWL, SPARQL), а са друге стране, принципи сугеришу коришћење хипервеза између података из различитих извора. Упркос напорима W3C конзорцијума (W3C је главна међународна организација за стандарде за Web-у), не постоји јединствена формула за имплементацију процеса објављивање података у Linked Data формату. Узимајући у обзир да је квалитет објављених повезаних отворених података одлучујући за будући развој Web-а, у овој докторској дисертацији, главни циљ је (1) дизајн и имплементација иновативног оквира за избор, анализу, конверзију, међусобно повезивање и објављивање података из различитих извора и (2) анализа примена овог приступа у фармацeутском домену. Предложена докторска дисертација детаљно истражује питање квалитета великих и повезаних екосистема података (енг. Linked Data Ecosystems), узимајући у обзир могућност поновног коришћења отворених података. Рад је мотивисан потребом да се омогући истраживачима из арапских земаља да употребом семантичких веб технологија повежу своје податке са отвореним подацима, као нпр. DBpedia-јом. Циљ је да се испита да ли отворени подаци из Арапских земаља омогућавају крајњим корисницима да добију додатне информације које нису доступне у појединачним скуповима података, поред интеграције у семантички Wеб простор. Докторска дисертација предлаже методологију за развој апликације за рад са повезаним (Linked) подацима и имплементира софтверско решење које омогућује претраживање консолидованог скупа података о лековима из изабраних арапских земаља. Консолидовани скуп података је имплементиран у облику Семантичког језера података (енг. Semantic Data Lake). Ова теза показује како фармацеутска индустрија има користи од примене иновативних технологија и истраживачких трендова из области семантичких технологија. Међутим, како је елаборирано у овој тези, потребно је боље разумевање специфичности арапског језика за имплементацију Linked Data алата и њухову примену са подацима из Арапских земаља

    What’s next for computational systems biology?

    Largely unknown just a few decades ago, computational systems biology is now a central methodology for biological and medical research. This amazing ascent raises the question of what the community should do next. The article outlines our personal vision for the future of computational systems biology, suggesting the need to address both mindsets and methodologies. We present this vision by focusing on current and anticipated research goals, the development of strong computational tools, likely prominent applications, education of the next-generation of scientists, and outreach to the public. In our opinion, two classes of broad research goals have emerged in recent years and will guide future efforts. The first goal targets computational models of increasing size and complexity, aimed at solving emerging health-related challenges, such as realistic whole-cell and organ models, disease simulators and digital twins, in silico clinical trials, and clinically translational applications in the context of therapeutic drug development. Such large models will also lead us toward solutions to pressing issues in agriculture and environmental sustainability, including sufficient food availability and life in changing habitats. The second goal is a deep understanding of the essence of system designs and strategies with which nature solves problems. This understanding will help us explain observed biological structures and guide forays into synthetic biological systems. Regarding effective methodologies, we suggest efforts toward automated data pipelines from raw biomedical data all the way to spatiotemporal mechanistic model. These will be supported by dynamic methods of statistics, machine learning, artificial intelligence and streamlined strategies of dynamic model design, striking a fine balance between modeling realistic complexity and abstracted simplicity. Finally, we suggest the need for a concerted, community-wide emphasis on effective education in systems biology, implemented as a combination of formal instruction and hands-on mentoring. The educational efforts should furthermore be extended toward the public through books, blogs, social media, and interactive networking opportunities, with the ultimate goal of training in state-of-the-art technology while recapturing the lost art of synthesis
