iASiS Open Data Graph: Automated Semantic Integration of Disease-Specific Knowledge
In biomedical research, unified access to up-to-date domain-specific
knowledge is crucial, as such knowledge is continuously accumulated in
scientific literature and structured resources. Identifying and extracting
specific information is a challenging task and computational analysis of
knowledge bases can be valuable in this direction. However, for
disease-specific analyses researchers often need to compile their own datasets,
integrating knowledge from different resources, or reuse existing datasets,
that can be out-of-date. In this study, we propose a framework to automatically
retrieve and integrate disease-specific knowledge into an up-to-date semantic
graph, the iASiS Open Data Graph. This disease-specific semantic graph provides
access to knowledge relevant to specific concepts and their individual aspects,
in the form of concept relations and attributes. The proposed approach is
implemented as an open-source framework and applied to three diseases (Lung
Cancer, Dementia, and Duchenne Muscular Dystrophy). Exemplary queries are
presented, investigating the potential of this automatically generated semantic

Optimality Theory as a Framework for Lexical Acquisition
This paper re-investigates a lexical acquisition system initially developed
for French.We show that, interestingly, the architecture of the system
reproduces and implements the main components of Optimality Theory. However, we
formulate the hypothesis that some of its limitations are mainly due to a poor
representation of the constraints used. Finally, we show how a better
representation of the constraints used would yield better results
A multi-INT semantic reasoning framework for intelligence analysis support
Lockheed Martin Corp. has funded research to generate a framework
and methodology for developing semantic reasoning applications to support the
discipline oflntelligence Analysis. This chapter outlines that framework, discusses
how it may be used to advance the information sharing and integrated analytic
needs of the Intelligence Community, and suggests a system I software
architecture for such applications
Knowledge-based Expressive Technologies within Cloud Computing Environments
Presented paper describes the development of comprehensive approach for
knowledge processing within e-Sceince tasks. Considering the task solving
within a simulation-driven approach a set of knowledge-based procedures for
task definition and composite application processing can be identified. This
procedures could be supported by the use of domain-specific knowledge being
formalized and used for automation purpose. Within this work the developed
conceptual and technological knowledge-based toolbox for complex
multidisciplinary task solv-ing support is proposed. Using CLAVIRE cloud
computing environment as a core platform a set of interconnected expressive

A Linked Data Approach to Sharing Workflows and Workflow Results
A bioinformatics analysis pipeline is often highly elaborate, due to the inherent complexity of biological systems and the variety and size of datasets. A digital equivalent of the âMaterials and Methodsâ section in wet laboratory publications would be highly beneficial to bioinformatics, for evaluating evidence and examining data across related experiments, while introducing the potential to find associated resources and integrate them as data and services. We present initial steps towards preserving bioinformatics âmaterials and methodsâ by exploiting the workflow paradigm for capturing the design of a data analysis pipeline, and RDF to link the workflow, its component services, run-time provenance, and a personalized biological interpretation of the results. An example shows the reproduction of the unique graph of an analysis procedure, its results, provenance, and personal interpretation of a text mining experiment. It links data from Taverna, myExperiment.org, BioCatalogue.org, and ConceptWiki.org. The approach is relatively âlight-weightâ and unobtrusive to bioinformatics users
Using Semantic Web Technology to Automate Data Integration in Grid and Web Service Architectures
While the Grid and Web Services have helped us support heterogeneous resource access through the use of service oriented architectures, they have not addressed the issue of heterogeneous data representation. Since service providers often describe their service interfaces using different data models than those assumed by the client, it is common for additional processing to be required to compensate for the mismatch in data formats. By utilising technology from the Semantic Web, we are able to augment existing Web Service systems with middleware to automatically perform data harmonisation when a syntactic mismatch occurs. To achieve this, we have developed a mapping language which can be used to annotate XML data structures with OWL concepts and properties, a Mapping Language Engine to implement this language, and a Dynamic Web Service Invocation component to execute Web Services
