    AI in medical diagnosis : AI prediction & human judgment

    AI has long been regarded as a panacea for decision-making and many other aspects of knowledge work; as something that will help humans get rid of their shortcomings. We believe that AI can be a useful asset to support decision-makers, but not that it should replace decision-makers. Decision-making uses algorithmic analysis, but it is not solely algorithmic analysis; it also involves other factors, many of which are very human, such as creativity, intuition, emotions, feelings, and value judgments. We have conducted semi-structured open-ended research interviews with 17 dermatologists to understand what they expect from an AI application to deliver to medical diagnosis. We have found four aggregate dimensions along which the thinking of dermatologists can be described: the ways in which our participants chose to interact with AI, responsibility, 'explainability', and the new way of thinking (mindset) needed for working with AI. We believe that our findings will help physicians who might consider using AI in their diagnosis to understand how to use AI beneficially. It will also be useful for AI vendors in improving their understanding of how medics want to use AI in diagnosis. Further research will be needed to examine if our findings have relevance in the wider medical field and beyond

    Multi-dimensional omics approaches to dissect natural immune control mechanisms associated with RNA virus infections

    In recent decades, global health has been challenged by emerging and re-emerging viruses such as severe acute respiratory syndrome coronavirus 2 (SARS-CoV2), human immunodeficiency viruses (HIV-1), and Crimean–Congo hemorrhagic fever virus (CCHFV). Studies have shown dysregulations in the host metabolic processes against SARS-CoV2 and HIV-1 infections, and the research on CCHFV infection is still in the infant stage. Hence, understanding the host metabolic re-programming on the reaction level in infectious disease has therapeutic importance. The thesis uses systems biology methods to investigate the host metabolic alterations in response to SARS-CoV2, HIV-1, and CCHFV infections. The three distinct viruses induce distinct effects on human metabolism that, nevertheless, show some commonalities. We have identified alterations in various immune cell types in patients during the infections of the three viruses. Further, differential expression analysis identified that COVID-19 causes disruptions in pathways related to antiviral response and metabolism (fructose mannose metabolism, oxidative phosphorylation (OXPHOS), and pentose phosphate pathway). Up-regulation of OXPHOS and ROS pathways with most changes in OXPHOS complexes I, III, and IV were identified in people living with HIV on treatment (PLWHART). The acute phase of CCHFV infection is found to be linked with OXPHOS, glycolysis, N-glycan biosynthesis, and NOD-like receptor signaling pathways. The dynamic nature of the metabolic process and adaptive immune response in CCHFV-pathogenesis are also observed. Further, we have identified different metabolic flux in reactions transporting TCA cycle intermediates from the cytosol to mitochondria in COVID-19 patients. Genes such as monocarboxylate transporter (SLC16A6) and nucleoside transporter (SLC29A1) and metabolites such as α-ketoglutarate, succinate, and malate were found to be linked with COVID-19 disease response. Metabolic reactions associated with amino acid, carbohydrate, and energy metabolism pathways and various transporter reactions were observed to be uniquely disrupted in PLWHART along with increased production of αketoglutarate (αKG) and ATP molecules. Changes in essential (leucine and threonine) and non-essential (arginine, alanine, and glutamine) amino acid transport were found to be caused by acute CCHFV infection. The altered flux of reactions involving TCA cycle compounds such as pyruvate, isocitrate, and alpha-ketoglutarate was also observed in CCHFV infection. The research described in the thesis displayed dysregulations in similar metabolic processes against the three viral Infections. But further downstream analysis unveiled unique alterations in several metabolic reactions specific to each virus in the same metabolic pathways showing the importance of increasing the resolution of knowledge about host metabolism in infectious diseases

    This reprint encompasses fourteen contributions that offer avenues towards a better understanding of complex systems in human behavior. The phenomena studied here are generally pattern formation processes that originate in social interaction and psychotherapy. Several accounts are also given of the coordination in body movements and in physiological, neuronal and linguistic processes. A common denominator of such pattern formation is that complexity and entropy of the respective systems become reduced spontaneously, which is the hallmark of self-organization. The various methodological approaches of how to model such processes are presented in some detail. Results from the various methods are systematically compared and discussed. Among these approaches are algorithms for the quantification of synchrony by cross-correlational statistics, surrogate control procedures, recurrence mapping and network models.This volume offers an informative and sophisticated resource for scholars of human change, and as well for students at advanced levels, from graduate to post-doctoral.     Causal effects of green infrastructure on stormwater hydrology and water quality

    Applications of green infrastructure to stormwater management continue to increase in urban landscapes. There are numerous studies of individual stormwater management sites, but few meta-analyses that synthesize and explore design variables for stormwater control structures within a robust statistical framework. The lack of a standardized framework is due to the complexity of stormwater infrastructure designs. Locally customized designs fit to meet diverse site conditions create datasets that become messy, non-uniform, and difficult to analyze across multiple sites. In this dissertation, I first examine how hydrologic processes govern the function of various stormwater infrastructure technologies using water budget data from published literature. The hydrologic observations are displayed on a Water Budget Triangle---a ternary plot tool developed to visualize simplified water budgets---to enable direct functional comparisons of green and grey approaches to stormwater management. The findings are used to generate a suite of observable site characteristics, which are then mapped to a set of stormwater control and treatment sites reported in the International Stormwater Best Management Practice (BMP) database. These mapped site characteristics provide site context for the runoff and water quality observations present in the database. Drawing from these contextual observations of design variables, I next examine the functional design of different stormwater management technologies by quantifying the differences among varied structural features, and comparing their causal effects on hydrologic and water quality performance. This stormwater toolbox provides a framework for comparison of the overall performance of different system types to understand causal implications of stormwater design

    Immersive analytics for oncology patient cohorts

    This thesis proposes a novel interactive immersive analytics tool and methods to interrogate the cancer patient cohort in an immersive virtual environment, namely Virtual Reality to Observe Oncology data Models (VROOM). The overall objective is to develop an immersive analytics platform, which includes a data analytics pipeline from raw gene expression data to immersive visualisation on virtual and augmented reality platforms utilising a game engine. Unity3D has been used to implement the visualisation. Work in this thesis could provide oncologists and clinicians with an interactive visualisation and visual analytics platform that helps them to drive their analysis in treatment efficacy and achieve the goal of evidence-based personalised medicine. The thesis integrates the latest discovery and development in cancer patients’ prognoses, immersive technologies, machine learning, decision support system and interactive visualisation to form an immersive analytics platform of complex genomic data. For this thesis, the experimental paradigm that will be followed is in understanding transcriptomics in cancer samples. This thesis specifically investigates gene expression data to determine the biological similarity revealed by the patient's tumour samples' transcriptomic profiles revealing the active genes in different patients. In summary, the thesis contributes to i) a novel immersive analytics platform for patient cohort data interrogation in similarity space where the similarity space is based on the patient's biological and genomic similarity; ii) an effective immersive environment optimisation design based on the usability study of exocentric and egocentric visualisation, audio and sound design optimisation; iii) an integration of trusted and familiar 2D biomedical visual analytics methods into the immersive environment; iv) novel use of the game theory as the decision-making system engine to help the analytics process, and application of the optimal transport theory in missing data imputation to ensure the preservation of data distribution; and v) case studies to showcase the real-world application of the visualisation and its effectiveness
