    Statistical shape analysis for bio-structures : local shape modelling, techniques and applications

    A Statistical Shape Model (SSM) is a statistical representation of a shape obtained from data to study variation in shapes. Work on shape modelling is constrained by many unsolved problems, for instance, difficulties in modelling local versus global variation. SSM have been successfully applied in medical image applications such as the analysis of brain anatomy. Since brain structure is so complex and varies across subjects, methods to identify morphological variability can be useful for diagnosis and treatment. The main objective of this research is to generate and develop a statistical shape model to analyse local variation in shapes. Within this particular context, this work addresses the question of what are the local elements that need to be identified for effective shape analysis. Here, the proposed method is based on a Point Distribution Model and uses a combination of other well known techniques: Fractal analysis; Markov Chain Monte Carlo methods; and the Curvature Scale Space representation for the problem of contour localisation. Similarly, Diffusion Maps are employed as a spectral shape clustering tool to identify sets of local partitions useful in the shape analysis. Additionally, a novel Hierarchical Shape Analysis method based on the Gaussian and Laplacian pyramids is explained and used to compare the featured Local Shape Model. Experimental results on a number of real contours such as animal, leaf and brain white matter outlines have been shown to demonstrate the effectiveness of the proposed model. These results show that local shape models are efficient in modelling the statistical variation of shape of biological structures. Particularly, the development of this model provides an approach to the analysis of brain images and brain morphometrics. Likewise, the model can be adapted to the problem of content based image retrieval, where global and local shape similarity needs to be measured

    Graph Matching via Sequential Monte Carlo

    International audienceGraph matching is a powerful tool for computer vision and machine learning. In this paper, a novel approach to graph matching is developed based on the sequential Monte Carlo framework. By constructing a sequence of intermediate target distributions, the proposed algorithm sequentially performs a sampling and importance resampling to maximize the graph matching objective. Through the sequential sampling procedure, the algorithm effectively collects potential matches under one-to-one matching constraints to avoid the adverse effect of outliers and deformation. Experimental evaluations on synthetic graphs and real images demonstrate its higher robustness to deformation and outliers

    Computer Vision Problems in 3D Plant Phenotyping

    In recent years, there has been significant progress in Computer Vision based plant phenotyping (quantitative analysis of biological properties of plants) technologies. Traditional methods of plant phenotyping are destructive, manual and error prone. Due to non-invasiveness and non-contact properties as well as increased accuracy, imaging techniques are becoming state-of-the-art in plant phenotyping. Among several parameters of plant phenotyping, growth analysis is very important for biological inference. Automating the growth analysis can result in accelerating the throughput in crop production. This thesis contributes to the automation of plant growth analysis. First, we present a novel system for automated and non-invasive/non-contact plant growth measurement. We exploit the recent advancements of sophisticated robotic technologies and near infrared laser scanners to build a 3D imaging system and use state-of-the-art Computer Vision algorithms to fully automate growth measurement. We have set up a gantry robot system having 7 degrees of freedom hanging from the roof of a growth chamber. The payload is a range scanner, which can measure dense depth maps (raw 3D coordinate points in mm) on the surface of an object (the plant). The scanner can be moved around the plant to scan from different viewpoints by programming the robot with a specific trajectory. The sequence of overlapping images can be aligned to obtain a full 3D structure of the plant in raw point cloud format, which can be triangulated to obtain a smooth surface (triangular mesh), enclosing the original plant. We show the capability of the system to capture the well known diurnal pattern of plant growth computed from the surface area and volume of the plant meshes for a number of plant species. Second, we propose a technique to detect branch junctions in plant point cloud data. We demonstrate that using these junctions as feature points, the correspondence estimation can be formulated as a subgraph matching problem, and better matching results than state-of-the-art can be achieved. Also, this idea removes the requirement of a priori knowledge about rotational angles between adjacent scanning viewpoints imposed by the original registration algorithm for complex plant data. Before, this angle information had to be approximately known. Third, we present an algorithm to classify partially occluded leaves by their contours. In general, partial contour matching is a NP-hard problem. We propose a suboptimal matching solution and show that our method outperforms state-of-the-art on 3 public leaf datasets. We anticipate using this algorithm to track growing segmented leaves in our plant range data, even when a leaf becomes partially occluded by other plant matter over time. Finally, we perform some experiments to demonstrate the capability and limitations of the system and highlight the future research directions for Computer Vision based plant phenotyping

    An improved imaging method for extended targets

    The dissertation presents an improved method for the inverse scattering problem to obtain better numerical results. There are two main methods for solving the inverse problem: the direct imaging method and the iterative method. For the direct imaging method, we introduce the MUSIC (MUltiple SIgnal Classification) algorithm, the multi-tone method and the linear sampling method with different boundary conditions in different cases, which are the smooth case, the one corner case, and the multiple corners case. The dissertation introduces the relations between the far field data and the near field data. When we use direct imaging methods for solving inverse scattering problems, we observe artificial lines which make it hard to determine the shape of targets. We try to eliminate those lines in different frequencies, but the artificial lines are still in the results and we are forced to get the shape of the targets. Hence, we try to apply multiple frequency data to obtain better results. There are several reasons to cause the artificial lines. For example, the creation of the response matrix, the error of solving the forward problem and the error of the computation. We propose a signal space test to study the cause of the artificial lines and to use multiple frequency data to reduce the effect from them. Finally, we use the active contour method to further improve the imaging results. This dissertation introduces the active contour method and the level-set algorithm. We use the results of the multiple frequencies to obtain the level-set data by utilizing the active contour method and the level-set algorithm. By using the level-set data, we reconstruct the shape of the targets without artificial lines. In order to demonstrate the robustness of the MUSIC algorithm, we add noise to the response matrix

    International audienceThe goal of computational anatomy is to analyze and to statistically model the anatomy of organs in different subjects. Computational anatomic methods are generally based on the extraction of anatomical features or manifolds which are then statistically analyzed, often through a non-linear registration. There are nowadays a growing number of methods that can faithfully deal with the underlying biomechanical behavior of intra-subject deformations. However, it is more difficult to relate the anatomies of different subjects. In the absence of any justified physical model, diffeomorphisms provide a general mathematical framework that enforce topological consistency. Working with such infinite dimensional space raises some deep computational and mathematical problems, in particular for doing statistics. Likewise, modeling the variability of surfaces leads to rely on shape spaces that are much more complex than for curves. To cope with these, different methodological and computational frameworks have been proposed (e.g. smooth left-invariant metrics, focus on well-behaved subspaces of diffeomorphisms, modeling surfaces using courants, etc.) The goal of the Mathematical Foundations of Computational Anatomy (MFCA) workshop is to foster the interactions between the mathematical community around shapes and the MICCAI community around computational anatomy applications. It targets more particularly researchers investigating the combination of statistical and geometrical aspects in the modeling of the variability of biological shapes. The workshop aims at being a forum for the exchange of the theoretical ideas and a source of inspiration for new methodological developments in computational anatomy. A special emphasis is put on theoretical developments, applications and results being welcomed as illustrations. Following the very successful first edition of this workshop in 2006 (see http://www.inria.fr/sophia/asclepios/events/MFCA06/), the second edition was held in New-York on September 6, in conjunction with MICCAI 2008. Contributions were solicited in Riemannian and group theoretical methods, Geometric measurements of the anatomy, Advanced statistics on deformations and shapes, Metrics for computational anatomy, Statistics of surfaces. 34 submissions were received, among which 9 were accepted to MICCAI and had to be withdrawn from the workshop. Each of the remaining 25 paper was reviewed by three members of the program committee. To guaranty a high level program, 16 papers only were selected

    In this paper, we provide a detailed survey of 3D Morphable Face Models over the 20 years since they were first proposed. The challenges in building and applying these models, namely capture, modeling, image formation, and image analysis, are still active research topics, and we review the state-of-the-art in each of these areas. We also look ahead, identifying unsolved challenges, proposing directions for future research and highlighting the broad range of current and future applications

    Visual region understanding: unsupervised extraction and abstraction

    The ability to gain a conceptual understanding of the world in uncontrolled environments is the ultimate goal of vision-based computer systems. Technological societies today are heavily reliant on surveillance and security infrastructure, robotics, medical image analysis, visual data categorisation and search, and smart device user interaction, to name a few. Out of all the complex problems tackled by computer vision today in context of these technologies, that which lies closest to the original goals of the field is the subarea of unsupervised scene analysis or scene modelling. However, its common use of low level features does not provide a good balance between generality and discriminative ability, both a result and a symptom of the sensory and semantic gaps existing between low level computer representations and high level human descriptions. In this research we explore a general framework that addresses the fundamental problem of universal unsupervised extraction of semantically meaningful visual regions and their behaviours. For this purpose we address issues related to (i) spatial and spatiotemporal segmentation for region extraction, (ii) region shape modelling, and (iii) the online categorisation of visual object classes and the spatiotemporal analysis of their behaviours. Under this framework we propose (a) a unified region merging method and spatiotemporal region reduction, (b) shape representation by the optimisation and novel simplication of contour-based growing neural gases, and (c) a foundation for the analysis of visual object motion properties using a shape and appearance based nearest-centroid classification algorithm and trajectory plots for the obtained region classes. 1 Specifically, we formulate a region merging spatial segmentation mechanism that combines and adapts features shown previously to be individually useful, namely parallel region growing, the best merge criterion, a time adaptive threshold, and region reduction techniques. For spatiotemporal region refinement we consider both scalar intensity differences and vector optical flow. To model the shapes of the visual regions thus obtained, we adapt the growing neural gas for rapid region contour representation and propose a contour simplication technique. A fast unsupervised nearest-centroid online learning technique next groups observed region instances into classes, for which we are then able to analyse spatial presence and spatiotemporal trajectories. The analysis results show semantic correlations to real world object behaviour. Performance evaluation of all steps across standard metrics and datasets validate their performance
