Interaction Network for Acute Myeloid Leukemia (AML) using The Cancer Genome Atlas (TCGA) database
<p>RNA-seq data was downloaded from the TCGA website (Nov 14, 2013) and includes 128 DESEq normalized samples. The data was derived from primary samples of sorted whole blood obtained from AML patients.</p>
<p>100 bootstraps of ARACNe were run using adaptive partitioning, p-value cut off of 1e-8, and full DPI. </p>

Stochastic Analysis of Bi-stability in Mixed Feedback Loops
<p>Genetic mixed feedback loops are small regulatory modules in which two genes regulate each other but the mechanisms of regulation are different. Here we focus on cases where one gene regulates the other by transcriptional regulation and the other regulates the first by post-transcriptional regulation. We apply stochastic simulations to accurately characterize the differences in dynamics between different types of mixed feedback loops.</p>

FANTOM 5: Discovering TSS-specific transcriptional regulation
<p>We use the FANTOM5 data in order to check for the existance of transcirption start site (TSS)-specific regulation. We apply our proven methods to reverse engineering the regulatory network controlling TSS-specific expression.</p
