    Signal Transduction Pathways in the Pentameric Ligand-Gated Ion Channels

    The mechanisms of allosteric action within pentameric ligand-gated ion channels (pLGICs) remain to be determined. Using crystallography, site-directed mutagenesis, and two-electrode voltage clamp measurements, we identified two functionally relevant sites in the extracellular (EC) domain of the bacterial pLGIC from Gloeobacter violaceus (GLIC). One site is at the C-loop region, where the NQN mutation (D91N, E177Q, and D178N) eliminated inter-subunit salt bridges in the open-channel GLIC structure and thereby shifted the channel activation to a higher agonist concentration. The other site is below the C-loop, where binding of the anesthetic ketamine inhibited GLIC currents in a concentration dependent manner. To understand how a perturbation signal in the EC domain, either resulting from the NQN mutation or ketamine binding, is transduced to the channel gate, we have used the Perturbation-based Markovian Transmission (PMT) model to determine dynamic responses of the GLIC channel and signaling pathways upon initial perturbations in the EC domain of GLIC. Despite the existence of many possible routes for the initial perturbation signal to reach the channel gate, the PMT model in combination with Yen's algorithm revealed that perturbation signals with the highest probability flow travel either via the β1-β2 loop or through pre-TM1. The β1-β2 loop occurs in either intra- or inter-subunit pathways, while pre-TM1 occurs exclusively in inter-subunit pathways. Residues involved in both types of pathways are well supported by previous experimental data on nAChR. The direct coupling between pre-TM1 and TM2 of the adjacent subunit adds new insight into the allosteric signaling mechanism in pLGICs. © 2013 Mowrey et al

    Effects of the complex mass distribution of dark matter halos on weak lensing cluster surveys

    Gravitational lensing effects arise from the light ray deflection by all of the mass distribution along the line of sight. It is then expected that weak lensing cluster surveys can provide us true mass-selected cluster samples. With numerical simulations, we analyze the correspondence between peaks in the lensing convergence κ\kappa-map and dark matter halos. Particularly we emphasize the difference between the peak κ\kappa value expected from a dark matter halo modeled as an isolated and spherical one, which exhibits a one-to-one correspondence with the halo mass at a given redshift, and that of the associated κ\kappa-peak from simulations. For halos with the same expected κ\kappa, their corresponding peak signals in the κ\kappa-map present a wide dispersion. At an angular smoothing scale of θG=1arcmin\theta_G=1\hbox{arcmin}, our study shows that for relatively large clusters, the complex mass distribution of individual clusters is the main reason for the dispersion. The projection effect of uncorrelated structures does not play significant roles. The triaxiality of dark matter halos accounts for a large part of the dispersion, especially for the tail at high κ\kappa side. Thus lensing-selected clusters are not really mass-selected.     Mapless Online Detection of Dynamic Objects in 3D Lidar

    This paper presents a model-free, setting-independent method for online detection of dynamic objects in 3D lidar data. We explicitly compensate for the moving-while-scanning operation (motion distortion) of present-day 3D spinning lidar sensors. Our detection method uses a motion-compensated freespace querying algorithm and classifies between dynamic (currently moving) and static (currently stationary) labels at the point level. For a quantitative analysis, we establish a benchmark with motion-distorted lidar data using CARLA, an open-source simulator for autonomous driving research. We also provide a qualitative analysis with real data using a Velodyne HDL-64E in driving scenarios. Compared to existing 3D lidar methods that are model-free, our method is unique because of its setting independence and compensation for pointcloud motion distortion.Comment: 7 pages, 8 figure
