A phylogeny of birds based on over 1,500 loci collected by target enrichment and high-throughput sequencing
Evolutionary relationships among birds in Neoaves, the clade comprising the
vast majority of avian diversity, have vexed systematists due to the ancient,
rapid radiation of numerous lineages. We applied a new phylogenomic approach to
resolve relationships in Neoaves using target enrichment (sequence capture) and
high-throughput sequencing of ultraconserved elements (UCEs) in avian genomes.
We collected sequence data from UCE loci for 32 members of Neoaves and one
outgroup (chicken) and analyzed data sets that differed in their amount of
missing data. An alignment of 1,541 loci that allowed missing data was 87%
complete and resulted in a highly resolved phylogeny with broad agreement
between the Bayesian and maximum-likelihood (ML) trees. Although results from
the 100% complete matrix of 416 UCE loci were similar, the Bayesian and ML
trees differed to a greater extent in this analysis, suggesting that increasing
from 416 to 1,541 loci led to increased stability and resolution of the tree.
Novel results of our study include surprisingly close relationships between
phenotypically divergent bird families, such as tropicbirds (Phaethontidae) and
the sunbittern (Eurypygidae) as well as between bustards (Otididae) and turacos
(Musophagidae). This phylogeny bolsters support for monophyletic waterbird and
landbird clades and also strongly supports controversial results from previous
studies, including the sister relationship between passerines and parrots and
the non-monophyly of raptorial birds in the hawk and falcon families. Although
significant challenges remain to fully resolving some of the deep relationships
in Neoaves, especially among lineages outside the waterbirds and landbirds,
this study suggests that increased data will yield an increasingly resolved

Fetal liver blood flow distribution: role in human developmental strategy to prioritize fat deposition versus brain development
Among primates, human neonates have the largest brains but also the highest proportion of body fat. If placental nutrient supply is limited, the fetus faces a dilemma: should resources be allocated to brain growth, or to fat deposition for use as a potential postnatal energy reserve? We hypothesised that resolving this dilemma operates at the level of umbilical blood distribution entering the fetal liver. In 381 uncomplicated pregnancies in third trimester, we measured blood flow perfusing the fetal liver, or bypassing it via the ductus venosus to supply the brain and heart using ultrasound techniques. Across the range of fetal growth and independent of the mother's adiposity and parity, greater liver blood flow was associated with greater offspring fat mass measured by dual-energy X-ray absorptiometry, both in the infant at birth (r = 0.43, P<0.001) and at age 4 years (r = 0.16, P = 0.02). In contrast, smaller placentas less able to meet fetal demand for essential nutrients were associated with a brain-sparing flow pattern (r = 0.17, p = 0.02). This flow pattern was also associated with a higher degree of shunting through ductus venosus (P = 0.04). We propose that humans evolved a developmental strategy to prioritize nutrient allocation for prenatal fat deposition when the supply of conditionally essential nutrients requiring hepatic inter-conversion is limited, switching resource allocation to favour the brain if the supply of essential nutrients is limited. Facilitated placental transfer mechanisms for glucose and other nutrients evolved in environments less affluent than those now prevalent in developed populations, and we propose that in circumstances of maternal adiposity and nutrient excess these mechanisms now also lead to prenatal fat deposition. MAVIDOS Maternal Vitamin D Osteoporosis Study: study protocol for a randomized controlled trial. The MAVIDOS Study Group
UNLABELLED: MAVIDOS is a randomised, double-blind, placebo-controlled trial (ISRCTN82927713, registered 2008 Apr 11), funded by Arthritis Research UK, MRC, Bupa Foundation and NIHR. BACKGROUND: Osteoporosis is a major public health problem as a result of associated fragility fractures. Skeletal strength increases from birth to a peak in early adulthood. This peak predicts osteoporosis risk in later life. Vitamin D insufficiency in pregnancy is common (31% in a recent Southampton cohort) and predicts reduced bone mass in the offspring. In this study we aim to test whether offspring of mothers supplemented with vitamin D in pregnancy have higher bone mass at birth than those whose mothers were not supplemented. METHODS/DESIGN: Women have their vitamin D status assessed after ultrasound scanning in the twelfth week of pregnancy at 3 trial centres (Southampton, Sheffield, Oxford). Women with circulating 25(OH)-vitamin D levels 25-100 nmol/l are randomised in a double-blind design to either oral vitamin D supplement (1000 IU cholecalciferol/day, n = 477) or placebo at 14 weeks (n = 477). Questionnaire data include parity, sunlight exposure, dietary information, and cigarette and alcohol consumption. At 19 and 34 weeks maternal anthropometry is assessed and blood samples taken to measure 25(OH)-vitamin D, PTH and biochemistry. At delivery venous umbilical cord blood is collected, together with umbilical cord and placental tissue. The babies undergo DXA assessment of bone mass within the first 14 days after birth, with the primary outcome being whole body bone mineral content adjusted for gestational age and age. Children are then followed up with yearly assessment of health, diet, physical activity and anthropometric measures, with repeat assessment of bone mass by DXA at age 4 years. DISCUSSION: As far as we are aware, this randomised trial is one of the first ever tests of the early life origins hypothesis in human participants and has the potential to inform public health policy regarding vitamin D supplementation in pregnancy. It will also provide a valuable resource in which to study the influence of maternal vitamin D status on other childhood outcomes such as glucose tolerance, blood pressure, cardiovascular function, IQ and immunology
The Spitzer c2d Survey of Large, Nearby, Interstellar Clouds. IX. The Serpens YSO Population as Observed with IRAC and MIPS
We discuss the combined IRAC/MIPS c2d Spitzer Legacy observations of the Serpens star-forming region. We describe criteria for isolating bona fide YSOs from the extensive background of extragalactic objects. We then discuss the properties of the resulting high-confidence set of 235 YSOs. An additional 51 lower confidence YSOs outside this area are identified from the MIPS data and 2MASS photometry. We present color-color diagrams to compare our observed source properties with those of theoretical models for star/disk/envelope systems and our own modeling of the objects that are well represented by a stellar photosphere plus circumstellar disk. These objects exhibit a wide range of disk properties, from many with actively accreting disks to some with both passive disks and even possibly debris disks. The YSO luminosity function extends down to at least a few times 10^(-3) L_☉ or lower. The lower limit may be set more by our inability to distinguish YSOs from extragalactic sources than by the lack of YSOs at very low luminosities. We find no evidence for variability in the shorter IRAC bands between the two epochs of our data set, Δt ~ 6 hr. A spatial clustering analysis shows that the nominally less evolved YSOs are more highly clustered than the later stages. The background extragalactic population can be fitted by the same two-point correlation function as seen in other extragalactic studies. We present a table of matches between several previous infrared and X-ray studies of the Serpens YSO population and our Spitzer data set. The clusters in Serpens have a very high surface density of YSOs, primarily with SEDs suggesting extreme youth. The total number of YSOs, mostly Class II, is greater outside the clusters
The Spitzer Survey of Interstellar Clouds in the Gould Belt. VI. The Auriga-California Molecular Cloud observed with IRAC and MIPS
We present observations of the Auriga-California Molecular Cloud (AMC) at
3.6, 4.5, 5.8, 8.0, 24, 70 and 160 micron observed with the IRAC and MIPS
detectors as part of the Spitzer Gould Belt Legacy Survey. The total mapped
areas are 2.5 sq-deg with IRAC and 10.47 sq-deg with MIPS. This giant molecular
cloud is one of two in the nearby Gould Belt of star-forming regions, the other
being the Orion A Molecular Cloud (OMC). We compare source counts, colors and
magnitudes in our observed region to a subset of the SWIRE data that was
processed through our pipeline. Using color-magnitude and color-color diagrams,
we find evidence for a substantial population of 166 young stellar objects
(YSOs) in the cloud, many of which were previously unknown. Most of this
population is concentrated around the LkHalpha 101 cluster and the filament
extending from it. We present a quantitative description of the degree of
clustering and discuss the fraction of YSOs in the region with disks relative
to an estimate of the diskless YSO population. Although the AMC is similar in
mass, size and distance to the OMC, it is forming about 15 - 20 times fewer

The Spitzer c2d Survey of Weak-line T Tauri Stars II: New Constraints on the Timescale for Planet Building
One of the central goals of the Spitzer Legacy Project ``From Molecular Cores
to Planet-forming Disks'' (c2d) is to determine the frequency of remnant
circumstellar disks around weak-line T Tauri stars (wTTs) and to study the
properties and evolutionary status of these disks. Here we present a census of
disks for a sample of over 230 spectroscopically identified wTTs located in the
c2d IRAC (3.6, 4.5, 4.8, and 8.0 um) and MIPS (24 um) maps of the Ophiuchus,
Lupus, and Perseus Molecular Clouds. We find that ~20% of the wTTs in a
magnitude limited subsample have noticeable IR-excesses at IRAC wavelengths
indicating the presence of a circumstellar disk. The disk frequencies we find
in these 3 regions are ~3-6 times larger than that recently found for a sample
of 83 relatively isolated wTTs located, for the most part, outside the highest
extinction regions covered by the c2d IRAC and MIPS maps. The disk fractions we
find are more consistent with those obtained in recent Spitzer studies of wTTs
in young clusters such as IC 348 and Tr 37. From their location in the H-R
diagram, we find that, in our sample, the wTTs with excesses are among the
younger part of the age distribution. Still, up to ~50% of the apparently
youngest stars in the sample show no evidence of IR excess, suggesting that the
circumstellar disks of a sizable fraction of pre-main-sequence stars dissipate
in a timescale of ~1 Myr. We also find that none of the stars in our sample
apparently older than ~10 Myrs have detectable circumstellar disks at
wavelengths < 24 um. Also, we find that the wTTs disks in our sample exhibit a
wide range of properties (SED morphology, inner radius, L_DISK/L*, etc) which

The Spitzer c2d Survey of Large, Nearby, Interstellar Clouds. VIII. Serpens Observed with MIPS
We present maps of 1.5 deg^2 of the Serpens dark cloud at 24, 70, and 160 μm observed with the Spitzer Space Telescope MIPS camera. We describe the observations and briefly discuss the data processing carried out by the c2d team on these data. More than 2400 compact sources have been extracted at 24 μm, nearly 100 at 70 μm, and four at 160 μm. We estimate completeness limits for our 24 μm survey from Monte Carlo tests with artificial sources inserted into the Spitzer maps. We compare source counts, colors, and magnitudes in the Serpens cloud to two reference data sets: a 0.50 deg^2 set on a low-extinction region near the dark cloud, and a 5.3 deg^2 subset of the SWIRE ELAIS N1 data that was processed through our pipeline. These results show that there is an easily identifiable population of young stellar object candidates in the Serpens cloud that is not present in either of the reference data sets. We also show a comparison of visual extinction and cool dust emission illustrating a close correlation between the two and find that the most embedded YSO candidates are located in the areas of highest visual extinction
The Spitzer c2d survey of Large, Nearby, Interstellar Clouds. V. Chamaeleon II Observed with IRAC
We present IRAC (3.6, 4.5, 5.8, and 8.0 micron) observations of the
Chamaeleon II molecular cloud. The observed area covers about 1 square degree
defined by . Analysis of the data in the 2005 c2d catalogs reveals a
small number of sources (40) with properties similar to those of young
stellaror substellar objects (YSOs). The surface density of these YSO
candidates is low, and contamination by background galaxies appears to be
substantial, especially for sources classified as Class I or flat SED. We
discuss this problem in some detail and conclude that very few of the candidate
YSOs in early evolutionary stages are actually in the Cha II cloud. Using a
refined set of criteria, we define a smaller, but more reliable, set of 24 YSO

The Luminosities of Protostars in the Spitzer c2d and Gould Belt Legacy Clouds
Motivated by the long-standing "luminosity problem" in low-mass star
formation whereby protostars are underluminous compared to theoretical
expectations, we identify 230 protostars in 18 molecular clouds observed by two
Spitzer Space Telescope Legacy surveys of nearby star-forming regions. We
compile complete spectral energy distributions, calculate Lbol for each source,
and study the protostellar luminosity distribution. This distribution extends
over three orders of magnitude, from 0.01 Lsun - 69 Lsun, and has a mean and
median of 4.3 Lsun and 1.3 Lsun, respectively. The distributions are very
similar for Class 0 and Class I sources except for an excess of low luminosity
(Lbol < 0.5 Lsun) Class I sources compared to Class 0. 100 out of the 230
protostars (43%) lack any available data in the far-infrared and submillimeter
(70 um < wavelength < 850 um) and have Lbol underestimated by factors of 2.5 on
average, and up to factors of 8-10 in extreme cases. Correcting these
underestimates for each source individually once additional data becomes
available will likely increase both the mean and median of the sample by 35% -
40%. We discuss and compare our results to several recent theoretical studies
of protostellar luminosities and show that our new results do not invalidate
the conclusions of any of these studies. As these studies demonstrate that
there is more than one plausible accretion scenario that can match
observations, future attention is clearly needed. The better statistics

Arachidonic acid and DHA status in pregnant women is not associated with cognitive performance of their children at 4 or 6–7 years
Arachidonic acid (ARA) and DHA, supplied primarily from the mother, are required for early development of the central nervous system. Thus, variations in maternal ARA or DHA status may modify neurocognitive development. We investigated the relationship between maternal ARA and DHA status in early (11·7 weeks) or late (34·5 weeks) pregnancy on neurocognitive function at the age of 4 years or 6–7 years in 724 mother–child pairs from the Southampton Women’s Survey cohort. Plasma phosphatidylcholine fatty acid composition was measured in early and late pregnancy. ARA concentration in early pregnancy predicted 13 % of the variation in ARA concentration in late pregnancy (β=0·36, P<0·001). DHA concentration in early pregnancy predicted 21 % of the variation in DHA concentration in late pregnancy (β=0·46, P<0·001). Children’s cognitive function at the age of 4 years was assessed by the Wechsler Preschool and Primary Scale of Intelligence and at the age of 6–7 years by the Wechsler Abbreviated Scale of Intelligence. Executive function at the age of 6–7 years was assessed using elements of the Cambridge Neuropsychological Test Automated Battery. Neither DHA nor ARA concentrations in early or late pregnancy were associated significantly with neurocognitive function in children at the age of 4 years or the age of 6–7 years. These findings suggest that ARA and DHA status during pregnancy in the range found in this cohort are unlikely to have major influences on neurocognitive function in healthy children.</p
