Multiple sequence alignment of Pseudomonas aeruginosa isolates

Multiple sequence alignment of Pseudomonas aeruginosa Liverpool Epidemic Strain isolates sampling separate populations from two chronically infected cystic fibrosis patients in Phylip format compressed as a gzip file. The reference sequence LESB58 (NC_011770) is included against which variants were called against aligned short reads

Variants called for 62 isolates against two Pseudomonas aeruginosa genomes

The variants used in the subsequent analyses were called aginst LESB58 (NC_011770.1). The variants called against LESlike7 (NZ_CP006981.1) were used to confirm false positive variant calls around the LES Prophage 5 insertion site in LESB58. LES Prophage 5 is absent in LESlike7

<p>Script to run a comparative genomics analysis pipeline using the Bacterial and Archaeal Genome Analyser. This analysis infers homologous recombination rates in two sets of samples of Pseudomonas aeruginosa from cystic fibrosis chromic airway infection sputum samples. This script succesfully completed on a Debian Linux computer with 12GB memory and 100sGB disk space. If you have trouble using baga raise an issue at https://github.com/daveuu/baga or email: [email protected]. The VCFs and multiple sequence alignments produced are available at DOIs: 10.6084/m9.figshare.1521307 and 10.6084/m9.figshare.1521131</p

Results of principal component analysis whereby all 188 isolates were pooled to investigate associations among production of these secretions. Overall, isolates typically either upregulated all three secretions, or produced very little of any (PC1 explains 73% variance). (GIF 368 kb

Results of principal component analysis using phenotypic measurements from 39 isolates originating from patient CF08, showing that all three secretions were positively correlated, with the strongest association between LasA protease and pyocyanin (PC1, 65.1% variance). (GIF 212 kb

Results of principal component analysis using phenotypic measurements from 40 isolates originating from patient CF03, showing that all three secretions were positively correlated, with the strongest association between LasA protease and pyocyanin (PC1, 76.3% variance). (GIF 194 kb

Each combination of colour and shape plotted represents a different LES isolate. The only non-LES isolate included is strain PA01 (blue squares, indicated by the arrow). LES isolates could be sub-divided on the basis of pyocyanin assays into various groups: (i) OP (early- and over-production of pyocyanin) [circles]. (ii) Intermediate [diamonds]. (iii) Normal or negative [squares
