Two Highly Conserved Cysteine Residues in HPV16 L2 Form an Intramolecular Disulfide Bond and Are Critical for Infectivity in Human Keratinocytes
Minor capsid protein L2 performs an indispensable but uncharacterized role in human papillomavirus infections. A neutralizing B cell epitope has recently been mapped to the N-terminus of HPV16 L2, residues 17-36, and exposure of this region of L2 has been implicated in translocation of incoming virions from the endo/lysosomal compartment to the cellular cytoplasm. Here we examine the redox state of Cys22 and Cys28 two highly conserved cysteines located within this epitope. We also investigate the infectivity of virions containing L2 single and double cysteine point mutants.Denaturing/non-reducing gel analysis and thiol labeling experiments of wild type and cysteine mutant HPV16 virion particles strongly support the existence of a buried intramolecular C22-C28 disulfide bond. The disulfide was confirmed by tandem mass spectrometry of L2 protein from non-reduced virions. Single C22S and C28S and the double C22/28S mutants were non-infectious but had no apparent defects in cell binding, endocytosis, or trafficking to lysosomes by 8 h post infection. During infection with L2 mutant particles, there was a marked decrease in L2 levels compared to wild type L2-containing virions, suggesting a failure of mutant L2/genome complexes to exit the endo/lysosomal compartment.L2 residues C22 and C28 are bound as an intramolecular disulfide bond in HPV16 virions and are necessary for infectivity. Previous work has suggested that the furin-dependent exposure of the 17-36 epitope and subsequent interaction of this region with an unknown receptor is necessary for egress from the endo/lysosomal compartment and infection. Identification of the C22-C28 disulfide suggests that reduction of this disufide bond may be necessary for exposure of 17-36 and HPV16 infection
PhiXing-it, displaying foreign peptides on bacteriophage ΦX174
AbstractAlthough bacteriophage φX174 is easy to propagate and genetically tractable, it is use as a peptide display platform has not been explored. One region within the φX174 major spike protein G tolerated 13 of 16 assayed insertions, ranging from 10 to 75 amino acids. The recombinant proteins were functional and incorporated into infectious virions. In the folded protein, the peptides would be icosahedrally displayed within loops that extend from the protein׳s β-barrel core. The well-honed genetics of φX174 allowed permissive insertions to be quickly identified by the cellular phenotypes associated with cloned gene expression. The cloned genes were easily transferred from plasmids to phage genomes via recombination rescue. Direct ELISA validated several recombinant virions for epitope display. Some insertions conferred a temperature-sensitive (ts) protein folding defect, which was suppressed by global suppressors in protein G, located too far away from the insertion to directly alter peptide display
Low-frequency physical variations in the coastal zone of Ubatuba, northern coast of São Paulo State, Brazil
Sea level (SL), wind, air temperature (AT) and sea surface temperature (SST) variations in the coastal region of Ubatuba, northern coast of São Paulo, are assessed. A Lanczos-square cosine filter, with a 40-hour window, was applied over the SL time series between 1978 and 2000, except for the period comprising 1984 to 1986. In order to study subtidal effects on mean sea level (MSL), SL numerical filtering indicated that there was a virtually complete removal of semidiurnal and diurnal astronomical tidal components over the period of study. Results indicated an average raw SL rise of 2.3 mm/year, whereas average filtered MSL was of the order of 0.7 mm/year. Despite the overall positive MSL trend, the lunar nodal cycle of 18.6 years seemed to be the explanation for the SL series pattern. Correlations between MSL and parallel wind had a maximum correlation coefficient around 0.6, with 99% statistical confidence, while MSL and perpendicular wind correlations were not statistically significant. These results may be explained by Ekman dynamics. Data records of AT and SST between 1990 and 2003 showed positive trends for both variables. During this period, AT rose about 0.087 ºC /year for the raw series and 0.085 ºC /year for the monthly time series, and SST showed a rise of 0.047 ºC /year and 0.046 ºC/year, for the raw and monthly time series, respectively. The monthly climatology for both AT and SST showed higher values in February with 27.79 ºC and 28.59 ºC for AT and SST, respectively, and the lowest in July with 21.12 ºC for AT and 21.91 ºC for SST
Tretinoin-based formulations - influence of concentration and vehicles on skin penetration
Tretinoin is used in the management of acne and it is part of a gold standard treatment for photoaging. It has also been reported as an agent for superficial chemical peeling in highly concentrated formulations with few considerations about skin penetration. The aim of this study was to evaluate the influence of drug concentration and vehicles currently used on skin penetration of tretinoin. In vitro permeation tests were carried out using Franz diffusion cells fitted with porcine ear skin and 10% aqueous methanol in the receptor compartment. Formulations studied, cream or hydroalcoholic dispersion, containing 0.25%, 1% and 5% of tretinoin were placed in the donor compartment for six hours. Tretinoin concentration in skin layers was measured by high performance liquid chromatography. The largest amount of tretinoin from both vehicles was detected in stratum corneum with significant differences among the three concentrations. The hydroalcoholic dispersion was the best vehicle. Significant amounts of tretinoin were found even in deep layers of epidermis. The formulation with 0.25% tretinoin showed better results when considered the amount of tretinoin on skin in terms of percentage. Finally, skin penetration of tretinoin was influenced by vehicle and concentration of this drug used in formulation

Pan-Cancer Analysis of lncRNA Regulation Supports Their Targeting of Cancer Genes in Each Tumor Context
Long noncoding RNAs (lncRNAs) are commonly dys-regulated in tumors, but only a handful are known toplay pathophysiological roles in cancer. We inferredlncRNAs that dysregulate cancer pathways, onco-genes, and tumor suppressors (cancer genes) bymodeling their effects on the activity of transcriptionfactors, RNA-binding proteins, and microRNAs in5,185 TCGA tumors and 1,019 ENCODE assays.Our predictions included hundreds of candidateonco- and tumor-suppressor lncRNAs (cancerlncRNAs) whose somatic alterations account for thedysregulation of dozens of cancer genes and path-ways in each of 14 tumor contexts. To demonstrateproof of concept, we showed that perturbations tar-geting OIP5-AS1 (an inferred tumor suppressor) andTUG1 and WT1-AS (inferred onco-lncRNAs) dysre-gulated cancer genes and altered proliferation ofbreast and gynecologic cancer cells. Our analysis in-dicates that, although most lncRNAs are dysregu-lated in a tumor-specific manner, some, includingOIP5-AS1, TUG1, NEAT1, MEG3, and TSIX, synergis-tically dysregulate cancer pathways in multiple tumorcontexts
Spatial Organization and Molecular Correlation of Tumor-Infiltrating Lymphocytes Using Deep Learning on Pathology Images
Beyond sample curation and basic pathologic characterization, the digitized H&E-stained images
of TCGA samples remain underutilized. To highlight this resource, we present mappings of tumorinfiltrating lymphocytes (TILs) based on H&E images from 13 TCGA tumor types. These TIL
maps are derived through computational staining using a convolutional neural network trained to
classify patches of images. Affinity propagation revealed local spatial structure in TIL patterns and
correlation with overall survival. TIL map structural patterns were grouped using standard
histopathological parameters. These patterns are enriched in particular T cell subpopulations
derived from molecular measures. TIL densities and spatial structure were differentially enriched
among tumor types, immune subtypes, and tumor molecular subtypes, implying that spatial
infiltrate state could reflect particular tumor cell aberration states. Obtaining spatial lymphocytic
patterns linked to the rich genomic characterization of TCGA samples demonstrates one use for
the TCGA image archives with insights into the tumor-immune microenvironment
Pan-cancer Alterations of the MYC Oncogene and Its Proximal Network across the Cancer Genome Atlas
Although theMYConcogene has been implicated incancer, a systematic assessment of alterations ofMYC, related transcription factors, and co-regulatoryproteins, forming the proximal MYC network (PMN),across human cancers is lacking. Using computa-tional approaches, we define genomic and proteo-mic features associated with MYC and the PMNacross the 33 cancers of The Cancer Genome Atlas.Pan-cancer, 28% of all samples had at least one ofthe MYC paralogs amplified. In contrast, the MYCantagonists MGA and MNT were the most frequentlymutated or deleted members, proposing a roleas tumor suppressors.MYCalterations were mutu-ally exclusive withPIK3CA,PTEN,APC,orBRAFalterations, suggesting that MYC is a distinct onco-genic driver. Expression analysis revealed MYC-associated pathways in tumor subtypes, such asimmune response and growth factor signaling; chro-matin, translation, and DNA replication/repair wereconserved pan-cancer. This analysis reveals insightsinto MYC biology and is a reference for biomarkersand therapeutics for cancers with alterations ofMYC or the PMN
A Limited Role for Suppression in the Central Field of Individuals with Strabismic Amblyopia.
yesBackground: Although their eyes are pointing in different directions, people with long-standing strabismic amblyopia
typically do not experience double-vision or indeed any visual symptoms arising from their condition. It is generally
believed that the phenomenon of suppression plays a major role in dealing with the consequences of amblyopia and
strabismus, by preventing images from the weaker/deviating eye from reaching conscious awareness. Suppression is thus a
highly sophisticated coping mechanism. Although suppression has been studied for over 100 years the literature is
equivocal in relation to the extent of the retina that is suppressed, though the method used to investigate suppression is
crucial to the outcome. There is growing evidence that some measurement methods lead to artefactual claims that
suppression exists when it does not.
Methodology/Results: Here we present the results of an experiment conducted with a new method to examine the
prevalence, depth and extent of suppression in ten individuals with strabismic amblyopia. Seven subjects (70%) showed no
evidence whatsoever for suppression and in the three individuals who did (30%), the depth and extent of suppression was
small.
Conclusions: Suppression may play a much smaller role in dealing with the negative consequences of strabismic amblyopia
than previously thought. Whereas recent claims of this nature have been made only in those with micro-strabismus our
results show extremely limited evidence for suppression across the central visual field in strabismic amblyopes more
generally. Instead of suppressing the image from the weaker/deviating eye, we suggest the visual system of individuals with
strabismic amblyopia may act to maximise the possibilities for binocular co-operation. This is consistent with recent
evidence from strabismic and amblyopic individuals that their binocular mechanisms are intact, and that, just as in visual
normals, performance with two eyes is better than with the better eye alone in these individuals
