    A mobile element-based evolutionary history of guenons (tribe Cercopithecini)

    Abstract Background Guenons (tribe Cercopithecini) are a species-rich group of primates that have attracted considerable attention from both primatologists and evolutionary biologists. The complex speciation pattern has made the elucidation of their relationships a challenging task, and many questions remain unanswered. SINEs are a class of non-autonomous mobile elements and are essentially homoplasy-free characters with known ancestral states, making them useful genetic markers for phylogenetic studies. Results We identified 151 novel Alu insertion loci from 11 species of tribe Cercopithecini, and used these insertions and 17 previously reported loci to infer a phylogenetic tree of the tribe Cercopithecini. Our results robustly supported the following relationships: (i) Allenopithecus is the basal lineage within the tribe; (ii) Cercopithecus lhoesti (L'Hoest's monkey) forms a clade with Chlorocebus aethiops (African green monkey) and Erythrocebus patas (patas monkey), supporting a single arboreal to terrestrial transition within the tribe; (iii) all of the Cercopithecus except C. lhoesti form a monophyletic group; and (iv) contrary to the common belief that Miopithecus is one of the most basal lineages in the tribe, M. talapoin (talapoin) forms a clade with arboreal members of Cercopithecus, and the terrestrial group (C. lhoesti, Chlorocebus aethiops and E. patas) diverged from this clade after the divergence of Allenopithecus. Some incongruent loci were found among the relationships within the arboreal Cercopithecus group. Several factors, including incomplete lineage sorting, concurrent polymorphism and hybridization between species may have contributed to the incongruence. Conclusion This study presents one of the most robust phylogenetic hypotheses for the tribe Cercopithecini and demonstrates the advantages of SINE insertions for phylogenetic studies.</p

    Genomic impact of eukaryotic transposable elements

Sponsored in part by the National Institutes of Health grant 5 P41 LM006252, the goal of the conference was to bring together researchers from around the world who study the impact and mechanisms of TEs using multiple computational and experimental approaches. The meeting drew close to 170 attendees and included invited floor presentations on the biology of TEs and their genomic impact, as well as numerous talks contributed by young scientists. The workshop talks were devoted to computational analysis of TEs with additional time for discussion of unresolved issues. Also, there was ample opportunity for poster presentations and informal evening discussions. The success of the meeting reflects the important role of Repbase in comparative genomic studies, and emphasizes the need for close interactions between experimental and computational biologists in the years to come.The conference was supported in part by the National Institutes of Health grant 5 P41 LM006252

    Sequencing, identification and mapping of primed L1 elements (SIMPLE) reveals significant variation in full length L1 elements between individuals

    Background: There are over a half a million copies of L1 retroelements in the human genome which are responsible for as much as 0.5% of new human genetic diseases. Most new L1 inserts arise from young source elements that are polymorphic in the human genome. Highly active polymorphic “hot” L1 source elements have been shown to be capable of extremely high levels of mobilization and result in numerous instances of disease. Additionally, hot polymorphic L1s have been described to be highly active within numerous cancer genomes. These hot L1s result in mutagenesis by insertion of new L1 copies elsewhere in the genome, but also have been shown to generate additional full length L1 insertions which are also hot and able to further retrotranspose. Through this mechanism, hot L1s may amplify within a tumor and result in a continued cycle of mutagenesis. Results and conclusions We have developed a method to detect full-length, polymorphic L1 elements using a targeted next generation sequencing approach, Sequencing Identification and Mapping of Primed L1 Elements (SIMPLE). SIMPLE has 94% sensitivity and detects nearly all full-length L1 elements in a genome. SIMPLE will allow researchers to identify hot mutagenic full-length L1s as potential drivers of genome instability. Using SIMPLE we find that the typical individual has approximately 100 non-reference, polymorphic L1 elements in their genome. These elements are at relatively low population frequencies relative to previously identified polymorphic L1 elements and demonstrate the tremendous diversity in potentially active L1 elements in the human population.     Disease-warning systems are decision support tools designed to help growers determine when to apply control measures to suppress crop diseases. Weather data are nearly ubiquitous inputs to warning systems. This contribution reviews ways in which weather data are gathered for use as inputs to disease-warning systems, and the associated logistical challenges. Grower-operated weather monitoring is contrasted with obtaining data from networks of weather stations, and the advantages and disadvantages of measuring vs. estimating weather data are discussed. Special emphasis is given to leaf wetness duration (LWD), not only because LWD data are inputs to many disease-warning systems but also because accurate data are uniquely challenging to obtain. It is concluded that there is no single best method to acquire weather data for use in disease-warning systems; instead, local, regional, and national circumstances are likely to influence which strategy is most successful.Os sistemas de alerta fitossanitário são ferramentas de suporte à decisão desenvolvidos para ajudar os agricultures a determinar o melhor momento da aplicação das medidas de controle para combater as doenças de plantas. As variáveis meteorológicas são dados de entrada quase que obrigatórios desses sistemas. Este trabalho apresenta uma revisão sobre os meios pelos quais as variáveis meteorológicas são coletadas para serem usadas como dados de entrada em sistemas de alerta fitossanitário e sobre os desafios associados à logística de obtenção desses dados. Essa revisão compara o monitoramento meteorológico ao nível do produtor, nas propriedades agrícolas, com aquele feito ao nível de redes de estações meteorológicas, assim como discute as vantagens e desvantagens entre medir e estimar tais variáveis meteorológicas. Especial ênfase é dada à duração do período de molhamento foliar (DPM), não somente pela sua importância como dado de entrada em diversos sistemas de alerta fitossanitário, mas também pelo desafio de se obter dados acurados dessa variável. Pode-se concluir, após ampla discussão do assunto, que não há um método único e melhor para se obter os dados meteorológicos para uso em sistemas de alerta fitossanitário; por outro lado, as circunstâncias a nível local, regional e nacional provavelmente influenciam a estratégia de maior sucesso

    Background: Alu elements are Short INterspersed Elements (SINEs) in primate genomes that have proven useful as markers for studying genome evolution, population biology and phylogenetics. Most of these applications, however, have been limited to humans and their nearest relatives, chimpanzees. In an effort to expand our understanding of Alu sequence evolution and to increase the applicability of these markers to non-human primate biology, we have analyzed available Alu sequences for loci specific to platyrrhine (New World) primates. Results: Branching patterns along an Alu sequence phylogeny indicate three major classes of platyrrhine-specific Alu sequences. Sequence comparisons further reveal at least three New World monkey-specific subfamilies; AluTa7, AluTa10, and AluTa15. Two of these subfamilies appear to be derived from a gene conversion event that has produced a recently active fusion of AluSc- and AluSp-type elements. This is a novel mode of origin for new Alu subfamilies. Conclusion: The use of Alu elements as genetic markers in studies of genome evolution, phylogenetics, and population biology has been very productive when applied to humans. The characterization of these three new Alu subfamilies not only increases our understanding of Alu sequence evolution in primates, but also opens the door to the application of these genetic markers outside the hominid lineage. © 2005 Ray and Batzer; licensee BioMed Central Ltd
