Stochastic modelling of chemical kinetics
Abstract
Obsahem této práce je studie tří základních stochastických modelů chemické kinetiky. Konkrétn ě se věnujeme porovnání Gillespieho stochastického simulačního algoritmu a základní chemické rovnici s jejich aproximací ve formě chemické Langevinovy rovnice. Zaměřujeme se na stochastický popis reakčních sítí s malými populacemi některých reagujících chemikálií. Zde na základě výpočtu stacionárního rozdělení pro genetické regulační sítě s a bez zpětné vazby ukazujeme, že chemická kinetika takovýchto systémůje ovlivněna jejich velikostí. Zejména studujeme výskyt většího počtu stabilních stavů, které jsou generované náhodným šumem. Ukazujeme, že toto dobře popisuje Gillespieho algoritmus a základní chemická rovnice, zatímco chemická Langevinova rovnice není schopna větší počet stabilních stavů zachytit.Three fundamental stochastic models are presented and studied in this thesis. More specifically, we compare Gillespie?s stochastic simulation algorithm and the equivalent chemical master equation with an approximation in the form of the chemical Langevin equation. We focus on a stochastic description of reaction networks with small populations of certain chemical species. Based on the computed stationary distribution of a gene regulatory network with and without feedback we show that the chemical kinetics of such a system is highly influenced by its size. The noise-induced multimodality can be captured by Gillespie?s algorithm and the chemical master equation.
